Inter simple sequence repeat markers were used to assess the genetic diversity and population genetic structure in 12 populations of Nothapodytes nimmoniana from Western Ghats of India. A total of 16 selected primers produced 103 discernible bands, with 76 (73.7%) being polymorphic. The Nei's gene diversity (h) ranged from 0.1166 to 0.2124, with an average of 0.1518 at the population level and 0.2965 at the species level indicating high genetic diversity. The Shannon's index (I) was estimated to be 0.2189 within populations (range 0.1703–0.2947) and 0.4352 at the species level. The analysis of molecular variance showed that the genetic variation was found mainly within populations (73%), but variance among populations was only 27% and its value, ΦPT = 0.271, P < 0.001, implied that high genetic differentiation among populations. In addition, Nei's differentiation coefficient (GST) was found to be high (0.4882) and the gene flow (Nm) was low (0.5242), confirming the high population genetic differentiation. The unweighted pair-group method using arithmetic average clustering elicited similar results. Based on this, we propose conservation strategy for this plant species.

Higher seedling vigour and greater coleoptile length are important for early establishment of wheat crops and subsequently higher grain yield in many dry environments. Seedling vigour includes those seed properties that determine the potential for rapid, uniform emergence and development of normal seedlings under a wide range of field conditions. Genotypes with the widely used gibberellic acid (GA)-insensitive dwarfing genes Rht-B1b and Rht-D1b have good partitioning and grain yield under optimal conditions, but may perform poorly under stressed conditions due to poor crop establishment. Breeding programmes are in search of GA-sensitive dwarfing genes that do not affect seedling vigour under dry conditions. This study evaluated 40 genotypes currently used in wheat breeding programmes of south Asia for seedling vigour-related traits in greenhouse and field experiments during 2006–2007 at IAAS, Rampur, Nepal. Wide variation in coleoptile length, seedling vigour, as well as sensitivity to GA was observed. Among the genotypes studied, there were positive correlations among coleoptile length, leaf width and plant height. Genotypes, SW89-5193, SW89-5422/NL251 and SW89-5422, were found to have longer coleoptile, higher seedling vigour and response to GA application. This shows a promise for their further applications in the breeding programmes.

Stripe rust, caused by Puccinia striiformis f. sp. tritici (Pst), is one of the most important diseases affecting wheat. In this study, seven gene-linked markers were used to identify the presence of stripe rust resistant genes in 51 accessions of synthetic hexaploid of wheat which were found to be resistant at seedling plant stage. Molecular marker-based gene identification showed the presence of Yr5, Yr10 and Yr15 in three accessions, Yr36 in three accessions, Yr48 in seven accessions, YrR61 in four accessions, and YrTP1 in ten accessions of resistant hexaploid of wheat. These gene-linked markers were also used for the detection of genetic diversity. A total of 68 alleles were detected by these seven gene-linked markers. The mean number of allele was 11.3 alleles per locus. Genetic diversity values ranged from 0.34 to 0.93, with highest genetic diversity value of 0.93 detected for marker Xwm477. The lowest genetic diversity value was observed for marker Xbarc167. The polymorphic information content value ranged from 0.33 to 0.92 with an average of 0.54. The highest number of alleles (n= 24) were detected for marker Xwmc477. The evidence in this study on the basis of genetic diversity and presence of Yr genes in synthetic hexaploid wheat accessions will be useful in further breeding programmes.

Lentil is now an integral part of prairie cropping systems. Climate forecasts point to variable and increased drought frequency, putting lentil production in jeopardy. Future lentil genotypes will require root systems that can extract more water under drought conditions. This study focuses on root diameter and root tip number, traits known to play an important role in water uptake during drought. We compared the total root length (TRL) in three soil horizons of both wild and cultivated lentil genotypes for three root diameter classes when plants were grown under moderate or severe drought, and when re-watered after exposure to moderate drought conditions. Our study demonstrates that roots of both wild and cultivated lentil genotypes can be categorized into very fine, fine and small diameter classes. Some wild lentil genotypes had significantly higher TRL in the B and C soil horizons when grown under severe or moderate drought and therefore, could act as resources for the transfer of root traits to cultivated lentil genotypes. Further evaluations focused on the root systems of interspecific recombinant inbred lines under drought conditions will be required to determine whether these traits are heritable.

Apricot (Prunus armeniaca L.) is a world-wide highly appreciated fruit, with its attractive colour, soft texture and typical flavour. In the current investigation, 68 apricot accessions collected from Jammu and Kashmir, India were analysed to determine the measure of variation using 12 qualitative and 16 quantitative traits with an aim to identify superior apricot accessions with excellent fruit quality traits. High phenotypic variability was observed among the studied apricot accessions with significant differences among most of the qualitative and quantitative traits. Fruit-related characteristics including fruit weight, fruit length, fruit ratio, fruit firmness, fruit shape, fruit suture, stone weight, kernel weight and stone shape were the most diverse with a high coefficient of variation (>30%). One way analysis of variance showed significant differences (P < 0.0001) among all the quantitative traits. Significant positive and negative correlations were observed between all the agronomically important fruit quality traits. The principal component analysis (PCA) revealed that 75.34% of the variability was defined by the first eight components. The unweighted pair group method with arithmetic mean (UPGMA) dendrogram, based on all traits measured grouped the accessions into two main clusters with several sub-clusters. Both UPGMA dendrogram and PCA scatter plot formed a cluster of 14 accessions, having the highest values regarding most important fruit quality traits such as fruit weight, fruit length and width, fruit ratio, stone weight and kernel weight can be treated as potentially superior accessions. These accessions can be used directly for cultivation and in future apricot breeding programmes. The present findings are promising for genetic resource management, cultivar improvement and commercial applications of apricot in Jammu and Kashmir, India.

Triticum urartu Thum. ex Gandil. is a wild species identified as A-genome donor for polyploid wheats, which could be used as gene source for wheat breeding. The high-molecular weight glutenin subunits are endosperm storage proteins that are associated with bread-making quality. In T. urartu, these proteins are encoded by the Ax and Ay genes at the Glu-Au1 locus. The Ay gene of 17 Glu-Au1 allelic variants previously detected in this species has been analysed using PCR amplification and digestion of the PCR products with two endonucleases (DdeI and PstI). The combination of two restriction patterns has revealed variations between the active and inactive alleles, and within each type. This variation, especially that detected among the active alleles, could enlarge the high-quality genetic pool of modern wheat and be used for bread-making quality improvement in durum and common wheat.

Despite Capsicum's importance in the Caribbean, comprehensive diversity studies of this species in the region are limited, especially regarding its morphological variation. This study evaluated 37 traits (seedling, vegetative and reproductive) in 201 accessions among four Capsicum species. Multivariate analyses revealed that (i) 54% of the quantitative (seedling and fruit) variation and (ii) 64% of the qualitative (floral and fruit) variation were explained by the first two components. The three main clusters identified did not immediately highlight geographic and species-specific separation. However, significance testing revealed some separation based on geographic subgroups and species assignment. Most Southern Caribbean accessions were considerably similar to each other (if not identical in some cases), thus providing opportunity to identify and remove duplicates from the collection. These Southern Caribbean accessions shared their greatest similarity with Upper Amazon accessions, and least similarity with Lower Amazon accessions, suggesting movement of material primarily from the Upper Amazon into the Southern Caribbean Basin. The dominant differentiating traits displayed in these Southern Caribbean accessions are probably due to strong active selection for certain morphotypes and not to founder effects. Upper and Lower Amazon accessions were largely well differentiated from each other, highlighting key underlying genetic differences between these two populations and possible ongoing barriers to germplasm exchange. Central American, Greater Antilles/Bahamas and Guiana Shield accessions shared similarities with both the Upper and Lower Amazon populations, hinting at probable introductions from both Amazon regions. Collectively, this provides essential baseline information on the morphological (and underlying genetic) relationships among these accessions to guide future characterisation and evaluation efforts on this collection.

In this study, simple sequence repeats (SSRs) specific to marigold were developed using the inter-SSR technique and a SSR-enriched genomic DNA library. In addition, SSRs derived from sunflower (Helianthus annuus) were also tested for transferability to marigold. In total, 38 polymorphic markers with 112 observed alleles were identified in 20 African marigolds (Tagetes erecta L.) consisting of 14 commercial varieties and six Thai landraces, and six French marigolds (Tagetes patula L.). The number of alleles per locus ranged from 2 to 7. The averages of expected and observed heterozygosities were 0.48 and 0.32, respectively. Polymorphic information content values ranged from 0.10 to 0.71, and resolving power (Rp) values ranged from 0.23 to 2.77. The SSRs were successfully applied to the differentiation of the 26 marigold samples into clusters of African commercial varieties, Thai landraces and French marigold. The genetic relationship analysis revealed that the African commercial varieties were more closely related to the Thai landraces than to the French marigold. The results of the study indicate that the SSRs developed are effective for genetic diversity analysis, species classification and individual identification.

The USA is experiencing a prolific invasion of the wood-boring emerald ash borer, Agrilus planipennis. Native to Asia, this beetle completes its life cycle on ash trees and results in nearly complete mortality of all infested trees. In the present study, we examined the levels of genetic diversity and differentiation among eight populations of Fraxinus pennsylvanica (green ash) using five polymorphic microsatellite loci. Genetic information was used to design guidelines for the establishment of a seed collection sampling strategy to conserve the genetic diversity of ash trees. We found high levels of genetic diversity, as indicated by the allelic richness, both across the populations (16.4 ± 5.18 alleles per locus) and within them (8.03 ± 1.21 alleles per locus). The expected and observed heterozygosity was also high (0.805 ± 0.38 and 0.908 ± 0.04, respectively), and there was moderate genetic differentiation among the populations (FST= 0.083) with members of these eight populations grouped into three distinct clusters. We examined the relationship between the number of individuals sampled and the number of alleles captured in a random sample taken from a population of 10,000 individuals. Only sample sizes of 100 individuals captured most of the alleles (average = 78.74 alleles), but only seven of 50 samples effectively captured all the 82 alleles. Smaller samples did not capture all alleles. A probabilistic model was used to determine an optimal sampling strategy, and it was concluded that a collection of 200 seeds from each of five mother trees would have the highest likelihood of capturing all alleles in a population.

The rice-based agriculture of the Indian subcontinent has been interwoven in the rich socio-cultural fabric of the country. Of which, bio-culturally diverse North-Eastern states nurture thousands of landraces with poorly tapped agronomic traits. In the present study, 27 standard microsatellite data from 171 rice landraces from six states were analysed to understand their genetic diversity and population structure. Further, combining with a global dataset, we determined subpopulation identity using both model-based and multivariate analyses to uncover their history. We found moderate to high genetic diversity and high differentiation [standardized G”ST = 0.57]. The AMOVA partitioned overall variance into within population (75%) and among population (25%). The landraces from six states remained at various degrees of differentiation (pairwise FST = 0.09–0.41). We have detected a preponderance of aus-type in a majority of aromatic landraces. Rests were japonica and admixed with a little representation of indica. The presence of aromatic aus probably implied assimilation into local culture from the primary aus growing region of Bangladesh and India. Likewise, the arrival of japonica may stem from the exchange of goods among neighbouring dynasties via Southern and Southwestern Silk routes. The shared ancestry may reflect a merger of two ancient cultures. Our analyses also uncovered the existence of aus-type short and medium grain aromatic rice predicting an origin of aroma in aus subpopulation. Collectively, it demonstrated the diversity and divergent history of the rice landraces have been shaped by various socio-cultural interactions operative over time and space.

Although alfalfa (Medicago sativa L.) is a leguminous herbage widely used in temperate regions as animal feed, there is not much research in tropical regions to develop cultivars adapted to these environmental conditions. The utilization of adapted cultivars with adequate management practices is important to improve productivity, quality and persistence of cultivated pastures. The objectives of this study were to verify the genetic variability among alfalfa cultivars and to rank them using mixed model methodology. A total of 35 alfalfa cultivars were evaluated in the rainy and dry seasons, from 1996 to 2000, in plots of 2.8 m2 in Sertãozinho, São Paulo, Brazil. The experimental design was a randomized complete block with three replications. Longitudinal data of dry matter yield were analyzed using PROC MIXED of SAS® System. Several covariance structures were tested and the spherical spatial structure was selected. The results show that the genetic variability was statistically significant only for the dry season. Moreover, the interaction among cultivars and harvests variance was highly significant for both seasons. The empirical best linear unbiased predictions of cultivar effects were obtained, allowing for the selection of the superior cultivars MH 15, 5715, SW 8210, Rio, High, 5888, Monarca, Victoria, Florida 77 and Falcon. Crioula, the most common cultivar in Brazil, showed low forage potential in Sertãozinho. Results indicate potential for use of more productive cultivars of alfalfa to produce animal feed in tropical environments.

The literature in recent times lacks adequate report on the utilization and genetic improvement programmes on Dioscorea dumetorum. Despite the wide application of this yam species in agriculture and medicine, it suffers neglect while other species are becoming increasingly popular. Therefore, it is pertinent to focus on research that will bring this species to the limelight. The aim of the present study was to evaluate the ploidy levels, morphological traits and secondary metabolite profile of 53 accessions of D. dumetorum from six countries in West and Central Africa. Ploidy levels were determined using flow cytometry. Overall, 18 morphological traits were recorded from the above- and underground parts of the plant. The 53 accessions were subjected to statistical analyses using the data on ploidy levels, morphological traits and qualitative phytochemical screening. A total of 15 accessions from the generated clusters were selected for thin layer chromatographic and quantitative phytochemical analyses. The analyses revealed diploid (2x) and triploid (3x) levels in these accessions. The pruned dendrogram derived from agglomerative hierarchical clustering based on the distance matrix revealed three main groups, showing a relationship between sex and ploidy level in the accessions and exhibiting sufficient cluster variability that may be important in designing breeding programmes. The crop was also shown to possess metabolites such as alkaloids, saponins and flavonoids, which are known to be useful in the application of phytomedicine. Genetic variability observed among the yam accessions in this study can be used for breeding purposes and to broaden the genetic basis of the crop for efficient utilization of the genetic potential possessed by this species.

Bael is an important sub-tropical fruit crop in family Rutaceae that is widely distributed throughout South-East Asia. For local communities, the nutritious composition of its fruits and leaves offers tremendous economic and social possibilities to exploit. However, its underutilized status, as well as man-made threats to its natural habitat, make it imperative to implement concrete strategies for its cultivation and conservation. To fully grasp the ability of this adaptable fruit tree for human health and environmental well-being, it is necessary to characterize the genetic diversity. The goal of this study was to use morphological (13 quantitative traits), biochemical (9 attributes) and molecular (10 SRAP primers) characterization to evaluate 24 bael genotypes from two agroecological zones of India. Fruit and pulp weight ranged from 79.0– to 1478.8 g and 15.0– to 894.3 g with mean values of 448.67 and 233.3 g, respectively. Traits such as fruit, pulp, and seed weight (g), fruit length (cm) and width (cm), number of fruits per tree, number of seeds per fruit, shell weight (g) and shell thickness (mm) recorded highly significant differences. High phenol (11.65–24.38 mg GAE/g fw) and flavonoid (12.32–74.63 mg CE/g fw) content was observed in fruit pulp indicating significant antioxidant potential of this fruit. Several morphological and biochemical characters were found to have significant positive correlations. Principal component analysis revealed that first five components contributed 96.76% to total variation. Hierarchical cluster analysis separated the populations into two distinct clusters, while analysis of molecular variance (AMOVA) using SRAP markers revealed that 70% of the total marker variation was due to interpopulation variance, while 30% was attributed to intrapopulation.

The yield of durum wheat extremely reduces in response to salinity stress because of several variations in biochemical, physiological and molecular traits in this unfavorable condition. According to the agro-physiological traits under salinity stress, the most resistant and sensitive cultivars were selected from 10 genotypes of durum wheat over a period of 2 years. Afterwards, the molecular, biochemical, and physiological traits in these two genotypes were evaluated. The seedlings (3–4 leaves) were exposed to salinity through irrigating with 0.5 × Hoagland solution containing 200 mM NaCl until physiological maturity. Principal components analysis for the agronomic characteristics and stress resistance index led to identifying Behrang and Arya as the most tolerant and sensitive genotypes, respectively. In these two genotypes in response to salinity stress, osmolyte contents (proline, total soluble carbohydrates and total soluble proteins) and enzymatic antioxidant defence system activities (ascorbate peroxidase, catalase and guaiacol peroxidase) were much higher in the most tolerant genotype than those of the sensitive cultivar. Moreover, the most tolerant genotype showed less amount of oxidative stress parameters (hydrogen peroxide, electrolyte leakage, malondialdehyde and other aldehydes) than the sensitive one. Pyrroline-5-carboxylate reductase (P5CR) and delta-1-pyrroline-5-carboxylate synthase (P5CS) genes expression increased under salinity stress (considering much higher increase in the most tolerant cultivar). Also, proline content was shown to have a significant positive correlation with P5CS and P5CR genes expression levels. Our result not only identified Behrang cultivar as a superior genotype for durum wheat breeding programs, but also represented several efficient mechanisms involved in salt tolerance.

Investigating genetic structure and diversity is crucial for rice improvement strategies, including mapping quantitative trait loci with the potential for improved productivity and adaptation to the upland ecology. The present study elucidated the population structure and genetic diversity of 176 rice germplasm adapted to the upland ecology using 7063 genome-wide single nucleotide polymorphism (SNP) markers from the Diversity Array Technology (DArT)-based sequencing platform (DArTseq). The SNPs were reasonably distributed across the rice genome, ranging from 432 SNPs on chromosome 9 to 989 SNPs on chromosome 1. The minimum minor allele frequency was 0.05, while the average polymorphism information content and heterozygosity were 0.25 and 0.03, respectively. The model-based (Bayesian) population structure analysis identified two major groups for the studied rice germplasm. Analysis of molecular variance revealed that all (100%) of the genetic variance was attributable to differences within the population, and none was attributable to the population structure. The estimates of genetic differentiation (PhiPT = 0.001; P = 0.197) further showed a negligible difference among the population structures. The results indicated a high genetic exchange or gene flow (number of migrants, Nm = 622.65) and a substantial level of diversity (number of private alleles, Pa = 1.52 number of different alleles, Na = 2.67; Shannon's information index, I = 0.084; and percentage of polymorphic loci, %PPL = 55.9%) within the population, representing a valuable resource for rice improvement. The findings in this study provide a critical analysis of the genetic diversity of upland rice germplasm that would be useful for rice yield improvement. We suggested further breeding and genetic analyses.

A civil war is being fought in Darfur in western Sudan that has resulted in a humanitarian disaster with large numbers of Sudanese refugees seeking a safe haven in neighbouring Chad. The conflict is largely ecological in origin and is based on competition for natural resources, including plant genetic resources. Western Sudan has relatively low rainfall and supports rainfed sedentary agriculture and nomadic pastoralism, and a range of domesticated plant species is grown under irrigation by seasonal watercourses. Nomadic pastoralist populations move their herds according to established routes of seasonally available range and pasture species. There has always been a delicate balance between the sedentary and nomadic ways of life that through careful use of water and plant genetic resources has maintained the ecology of the region in balance. Drought, deforestation, overpopulation and overgrazing have accelerated desert encroachment and have exerted huge pressures on the ecology of the region. Indigenous plant genetic resources, including many wild species used as famine foods, are the key to livelihoods in the region. The upsurge in violence has resulted in many farmers abandoning their farms and seed stocks. Social systems are disrupted and rehabilitation of agriculture will be very difficult. This article describes domesticated and wild plant genetic resources of southern Darfur and details their importance to livelihoods in the region.

Thirteen wild plants and their food uses in the folk traditions of some regions of central Italy are described. These uses that can be exploited for human nourishment were collected during field research (1977–2003). Some wild food plants quoted are not very well known. The herbs have been selected for their peculiar organoleptic characteristics (Taraxacum apenninum, T. glaciale, Crepis leontodontoides), for their nutritional interest (Bunium bulbocastanum, Sinapis alba, Sonchus oleraceus, Taraxacum apenninum, T. glaciale) and the possibility of their cultivation in marginal areas (see Chenopodium bonus-henricus, Podospermum canum, P. laciniatum and some of the quoted species).

Aegilops tauschii, the diploid progenitor of the wheat D-genome, is a valuable genetic resource for wheat breeders. In this study, we compared the efficiency of inter-simple sequence repeat (ISSR) (as an arbitrary technique) and start codon targeted (SCoT) (as a gene-targeting technique) markers in determining the genetic diversity and population structure of 90 accessions of Ae. tauschii. SCoT markers indicated the highest values for polymorphism information content, marker index and effective multiplex ratio compared to ISSR markers. The total genetic diversity (Ht) and genetic diversity within populations (Hs) parameters were comparably modest for the two marker systems. The results of the analysis of molecular variance showed that the genetic variation within populations was significantly higher than among them (ISSR: 92 versus 8%; SCoT: 88 versus 12%). Furthermore, SCoT markers discovered a high level of genetic differentiation among populations than ISSRs (0.19 versus 0.05), while the amount of gene flow detected by ISSR was higher than SCoT (2.13 versus 8.62). Cluster analysis and population structure of SCoT and ISSR data divided all investigated accessions into two and four main clusters, respectively. Our results revealed that SCoT and ISSR fingerprinting could be used to further molecular analysis in Ae. tauschii and other wild species. The high-genetic variability found in this study also indicates the valuable genetic potential present in the investigated Ae. tauschii germplasm, which could be utilized for future genetic analysis and linkage mapping in breeding programmes.

Wild soybean (Glycine soja) is a valuable genetic resource for soybean improvement. Seed composition profiles provide beneficial information for the effective conservation and utilization of wild soybeans. Therefore, this study aimed to assess the variation in free amino acid abundance in the seeds of wild soybean germplasm collected in Japan. The free amino acid content in the seeds from 316 accessions of wild soybean ranged from 0.965 to 5.987 mg/g seed dry weight (DW), representing a 6.2-fold difference. Three amino acids had the highest coefficient of variation (CV): asparagine (1.15), histidine (0.95) and glutamine (0.94). Arginine (0.775 mg/g DW) was the predominant amino acid in wild soybean seeds, whereas the least abundant seed amino acid was glutamine (0.008 mg/g DW). A correlation network revealed significant positive relationships among most amino acids. Wild soybean seeds from different regions of origin had significantly different levels of several amino acids. In addition, a significant correlation between latitude and longitude of the collection sites and the total free amino acid content of seeds was observed. Our study reports diverse phenotypic data on the free amino acid content in seeds of wild soybean resources collected from throughout Japan. This information will be useful in conservation programmes for Japanese wild soybean and for the selection of accessions with favourable characteristics in future legume crop improvement efforts.

In China, medicinal plants enjoy an inherent and prominent role in the general health service. Due to excessive collection in the wild of rare and endangered plants, the natural resources of medicinal plants are depleting fast. In order to protect the medicinal plant resources, the Chinese government has implemented Good Agricultural Practice (GAP) programmes to cultivate the main popular medicinal plants in China. Thus far, around 800 GAP cultivation bases have been established nationwide and the total cultivation area of medicinal plants has reached 5000 km2. Besides GAP cultivation of medicinal plants, tissue cultural biotechnology has been applied to serve as an alternative for the supply of medicinal plant materials in China. Thus far, shoot production by tissue culture technology has been successful in medicinal plants such as Anoectochilus formosanus, Dalbergia odorifera, Dendrobium, Momordica grosvenorii, Pseudostellaria heterophylla and Taxus chinensis. In addition, the cell culture of Lithospermum erythrorhizon and Saussurea involucrata has been industrialized in 300–20,000-litre bioreactors. Besides the production of shoot and cell culture in bioreactors, tissue culture technology is also being practised for the conservation of rare medicinal plants.
