A blueberry (Vaccinium sp.) germplasm collection was screened for allelic variation in TERMINAL FLOWER 1 (TFL1) that could be used in breeding flowering or architecture traits. TFL1 has been found to repress the transition from vegetative to reproductive growth in diverse plant species, with mutations leading to altered flowering and form. The VcTFL1 gene sequence was determined from the draft genome sequence of diploid V. corymbosum line W8520. VcTFL1 is a member of a PEBP gene family and it could be distinguished from its family members by sequence comparison with PEBP family genes from other plants. High-resolution DNA melting analysis of 160 Vaccinium accessions detected VcTFL1 exons that differed in sequence from the W8520 control. DNA sequence analysis confirmed the presence of single nucleotide polymorphisms (SNPs) and identified haplotypes of tetraploid accessions. A total of 18 SNP sites were detected in VcTFL1 coding sequences of the Vaccinium germplasm screened. A SNP causing an alanine-to-valine change in exon 4 (A159V) was determined by multiple bioinformatic tools to be deleterious to VcTFL1 function. A diploid V. corymbosum accession heterozygous for the VcTFL1 mutation was identified as a candidate for breeding novel traits for blueberry.

Natural products from plants are still important sources for the development of drugs, despite their recent neglect in pharmaceutical discovery programmes. The rapidly dwindling number of species endangers the availability of these natural compounds, which are characterized by the immense chemical and functional diversity ultimately responsible for their pharmaceutical activity. Although many steps in the drug discovery process have been continuously modified during recent years, a common dilemma is still unresolved, i.e. the supply crisis for hits discovered in rare wild plants due to their inaccessibility or lack of reproducibility. New technology, combining tissue culture, functional genomics and metabolomics, shows promise to overcome these problems and even to supply a greater chemical diversity of compounds.

Andean blackberry (Rubus glaucus Benth.) is an emerging fruit crop with significant commercial potential. Despite its growing popularity, basic research about its genetic resources and breeding remains insufficient. The aim of this study was to assess the genetic diversity of Andean blackberry cultivars and related berries species from the main production areas in Ecuador. We analysed a total of 106 samples and performed DNA screening with different molecular markers: random-amplified polymorphic DNAs (RAPDs), inter-simple sequence repeats (ISSRs) and a set of representative samples with amplified fragment length polymorphisms (AFLPs). The tested RAPD primers did not reveal any differentiation among accessions identified as R. glaucus, however one ISSR primer was useful to find polymorphisms allowing the selection of 29 accessions for the analysis with AFLP markers. AFLP-M13 technology was used for screen genetic variations among these accessions and eight wild Rubus accessions. We scored 203 bands using five primer combinations; out of these 152 were informative in R. glaucus. AFLP markers clearly distinguish R. glaucus from the screened wild Rubus species, also an unexpected genetic structure was revealed among R. glaucus cultivars. This genetic differentiation and detection of admixed genotypes suggest a possible introgression of wild Rubus species in R. glaucus. Our findings are relevant for blackberry genetic breeding and use of these genetic resources.

The recombinant inbred line mapping population Opata85 × Synthetic W7984 was used to map Jeli long terminal repeat retrotransposon insertion sites in the hexaploid wheat genome. Sequence-specific amplified polymorphism technique was applied to reveal Jeli insertions. Jeli was found to provide multiple genetic markers for common wheat. Our marker system revealed A-genome Jeli insertions, and therefore can be used for targeted analysis of the A genome.

Leaf pubescence is widespread among higher plants. In bread wheat, a relationship was found between this trait and the efficiency of photosynthetic processes and productivity. In this work, we established the chromosomal localization of the gene for leaf pubescence introgressed from Triticum timopheevii into a bread wheat line 821 and studied its expression in the genetic background of two wheat cultivars differing in genetic control and phenotypic expression of pubescence. To obtain quantitative characteristics of pubescence in cultivars and hybrid populations, the LHDetect2 program was used, which makes it possible to estimate the length and number of trichomes on a leaf fold. A genetic analysis showed the dominant inheritance of the gene. Monosomic analysis F2 was used to establish chromosome localization and investigate the expression of the gene in cultivars Saratovskaya S29 (S29) and Diamant 2 (Dm2). As a result, the gene Hltt, introgressed from T. timopheevii, was identified and localized in the distal region of the long arm of 5A chromosome for the first time. In both F2 populations, the gene reduced the density of trichomes and formed long trichomes, uncharacteristic for the two recipient cultivars S29 and Dm2. A larger number of long trichomes was formed in the genetic background of S29, which carry the bread wheat gene Hl1 and Hl3 for leaf pubescence, than in Dm2. Development of substitution and isogenic lines with the fragment of introgression carrying the gene Hltt will allow determining function and assessing the adaptive significance of the gene more precisely.

Genetic resources form the basis of the new era of global food security. The food crises in many developing countries, reflected by food riots correlated with food prices, have been termed the Silent Tsunami. Plant genetic resources are clearly essential to food security for the future. Fortunately, genetic resources are generally considered a public good and shared internationally. Wild relatives of crop species and their derivatives represent the reservoir of genetic diversity that will help to meet the food demands of nine billion people by 2050. New technologies from genomics bolster conventional plant breeding for enhancing traits to meet these food demands. Genetic diversity is the lifeblood of traditional and modern plant breeding. The dramatic increase in the number of biotech crops reveals the value of new genetic resources. Genetic resources will provide a gateway to a new era of global food security. Although 7.4 million plant accessions are stored in 1750 germplasm banks around the world, only a small portion of the accessions has been used so far to produce commercial varieties. Our challenge is to find better ways to make more efficient use of gene bank materials for meeting food demands in the future.

The large variation in multifactorial and seemingly non-adaptive kernel colour traits displayed by Native American maize landraces is an evidence of recurring selection for perceptual distinctiveness. Native American farmers selected for colour traits that allowed them to distinguish between and maintain large diversity within maize landraces for traditional uses. Multivariate statistical procedures were employed to quantify the variation and interrelationships between physical traits, C:N ratio, protein content, micro- and macronutrient concentrations with kernel colour traits measured on random kernel samples of Northern flint maize landraces grown for 2 years in a common-garden experiment. The colour traits (L*, a* and b* indicating dark–light, red–green and yellow–blue colour continuum, respectively) were digitally quantified on 590 random kernels from each of 28 accessions in 11 landraces. Accessions within landraces exhibited the largest variation for all colour traits. The variation in the L*a*b*, L*a* and L*b* combinations explained significant variances in 37, 14 and 37% of 120 landrace–trait combinations, respectively; the remaining 12% were explained by L*, a* or b*. On average, 37.5% of the variation in protein content (range 19.2–64.5%) and 36.6% of the variation in the C:N ratio (range 15.7–65.0%) were explained by the combinations of colour traits in different landraces. Slightly larger average variations in K (43.7%), S (43.0%), Fe (42.2%) and P (40.8%) were accounted for by colour traits. A hierarchical and joint clustering procedure of landraces and traits was developed to facilitate the identification of large variation and the selection of single or multiple traits based on kernel colour traits with reasonable certainty.

The concept of agro-sustainability is presented and discussed. The paper shows that sustainable farming practices, sustainable development and the preservation of biological diversity require adequate valorization of local biodiversity. Special emphasis is given to neglected and underutilized crop species. The role and importance of these plants, including primitive wheat, wild anise, food legumes, several vegetables and forage legumes in southern Italy is presented. Each case is presented as an example of cultivation linked to different aspects of utilization, conservation, genetic erosion, and of their potential for sustainable agriculture.

The current study focused on characterization of the underlying genetic divergence in inbred lines developed from local landraces of North Eastern Hill Region of India – a designated Asiatic maize diversity centre – following six generations of inbreeding. Substantial genetic differentiation was indicated based on very high to moderate Fst values for 22 of the 38 simple sequence repeat markers studied. STRUCTURE analysis partitioned the subset into two distinct and one admixture subgroup (Populations I, II and III respectively) accompanied by a significant reduction in heterozygosity. Population II was further subdivided into subpopulations Pop-M9 and Pop-T9. Nei's pairwise genetic distance and population Fst values indicated that Populations I and II were more divergent with neighbour joining clustering analysis clearly defining landraces originating from the states of Tripura (Population II) and Sikkim (Population I) as most divergent. Principal coordinates analysis could explain 31.26% of the variation present in the subgroups wherein Population I was more variable. Analysis of molecular variance and Fst coefficients (P < 0.001) indicated 17% population structuring with 55% variation detected for individuals within populations. These results combined with the presence of phenotypic variability in the subgroups for yield traits supported by results of a preliminary partial diallel analysis strongly suggest the existence of distinct heterotic groups. Divergence studies are crucial for exploiting heterosis, and the current study would go a long way to help establish a germplasm base for developing varieties with improved agronomic performance and surer commercial prospects no reports of which are available thus far.

The genetics of the root system is still not dissected for wheat and lack of knowledge prohibits the use of marker-assisted selection in breeding. To understand the genetic mechanism of root development, Synthetic W7984 × Opata M85 doubled-haploid (SynOpDH) mapping population was evaluated for root and shoot characteristics in PVC tubes until maturity. Two major quantitative trait loci (QTLs) for total root biomass were detected on homoeologous chromosomes 2A and 2D with logarithm of the odds scores between 6.25–10.9 and 11.8–20.86, and total phenotypic effects between 12.7–17.7 and 26.6–40.04% in 2013 and 2014, respectively. There was a strong correlation between days to anthesis and root and shoot biomass accumulation (0.50–0.81). The QTL for biomass traits on chromosome 2D co-locates with QTL for days to anthesis. The effect of extended vegetative growth, caused by photoperiod sensitivity (Ppd) genes, on biomass accumulation was always hypothesized, this is the first study to genetically support this theory.

Vavilov (1935) described China as the earliest and largest independent centre of origin of cultivated plants. Gansu Province occupies the geographic centre of China. With an area of 454,000 km2, latitudes ranging from 32°3′N to 42°57′N and elevations varying from 500 to 6200 m, the province has an extremely diverse climate and topography. Stretching 1653 km along the ancient Silk Road, Gansu also has a long history of agriculture (6000 years) and for centuries was exposed to dynamic cultural exchanges between the East and the West. The unique combination of these conditions allowed rapeseed to be introduced from Europe and the Middle East, to evolve over a long time of cultivation and to diversify to adapt to many types of ecological conditions and cropping systems in Gansu. Currently, rich genetic resources exist in Gansu for Brassica rapa, B. juncea, B. chinensis and Eruca sativa. Eight landraces are described to demonstrate the diversity of rapeseed genetic resources in Gansu. It is generally recognized that B. chinensis originated in China. Information provided in this paper suggests that Gansu and its adjacent regions could also be a centre of diversity for B. rapa and B. juncea.

We assessed inheritance of resistance to sugarcane brown rust (Puccinia melanocephala) in selfing F1 populations of wild sugarcane germplasm Erianthus rockii ‘Yundian 95-19’ and E. rockii ‘Yundian 95-20’. We tested parent and selfing F1 individuals for the brown rust resistance gene, Bru1, that has been shown to confer resistance to brown rust in sugarcane. The Bru1 gene was not detected in E. rockii ‘Yundian 95-19’, E. rockii ‘Yundian 95-20’ or their selfing F1 individuals, and we found there was segregation of resistance in the two selfing F1 populations (segregation ratio: 3:1). The results confirmed resistance in E. rockii ‘Yundian 95-19’ and E. rockii ‘Yundian 95-20’ to sugarcane brown rust is controlled by a novel, single dominant gene.

Thymus is a widely distributed genus in the Mediterranean region with several species endemic to the Iberian Peninsula. The genetic relationships among the 12 major Thymus taxa, T. albicans, T. caespititius, T. camphoratus, T. capitellatus, T. carnosus, T.lotocephalus, T. mastichina L. ssp. mastichina, T. pulegioides, T. villosus ssp. lusitanicus, T. villosus ssp. villosus, T. zygis ssp. sylvestris and T. zygis ssp. zygis, which occur in Portugal were assessed by AFLP (Amplified Fragment Length Polymorphisms) markers. A general agreement was found between the genetic relationships estimated by the AFLP markers and the accepted Thymus taxonomy based on morphological traits and essential oil content. The AFLP markers also supported suggestions for refinement of the taxonomy of this genus.

As a member of the tribe Brassiceae, Eruca sativa, although a minor crop worldwide, is considered a valuable genetic resource for cabbage, rapeseed and other Brassica crops. Self-incompatibility (SI) in Brassica has been extensively studied, but information on SI in E. sativa is limited. Of six chemicals used to treat the stigmas to overcome SI in five E. sativa lines, gibberellin was the most effective. As gibberellin is well known for its ability to break dormancy and to promote cell elongation, its effectiveness may help to understand the mechanisms of SI. Urea and ammonium sulphate were also effective. These two chemicals are known to affect protein stability, which may help explain their effects on SI. Although table salt has been reported as being effective in overcoming SI in B. rapa, B. oleracea and B. napu, it was not effective in E. sativa. Sucrose and alcohol also had negligible effect. There was significant variation among the genotypes in SI intensity and response to chemicals, but the genotype–chemical interaction was not significant. The data presented in this paper add to our understanding of SI in E. sativa and may lead to a better use of this genetic resource.

Picrorhiza kurroa (family Scrophulariaceae) is a high value medicinal herb used in herbal drug formulations like picroliv, picrolax, etc. It has been collected recklessly from its natural habitat posing endangered status for its existence, thereby necessitating characterization of genetic diversity for its sustainable utilization and conservation. In this study, picrosides content and genetic profiles of 26 accessions of P. kurroa from different locations in north-western Himalayas have been analysed. Picroside-I (P-I) content ranged from 0.37 to 2.7% in fresh shoots whereas total picrosides content (P-I+P-II) ranged from 3.7 to 10.9% in dry rhizomes. High picrosides content accession PKS-1 was identified, both for shoots and rhizomes. To study genetic diversity and correlate picrosides content with their genetic factors, genetic profiling was done using simple sequence repeats (SSRs) identified from P. kurroa transcriptomes. Out of 361 SSR primers tested on 26 accessions, 35 primers yielded polymorphic profiles. Overall low genetic diversity was observed in P. kurroa accessions. The highest polymorphism information content (PIC) of 0.55 was given by SSR marker PKSTS-P9 (TGGTG)4. Mean allele number was 2.97. Mean observed and expected heterozygosities were 0.597 and 0.452, respectively. Among all accessions Nei's genetic diversity (H) was 0.39 and Shannon's information index (I) was 0.58. Cluster analysis of STRUCTURE was comparable to DARWIN. Microsatellite markers would be helpful in the development of DNA diagnostics for the authentication of quality plant material as well as planning a genetic improvement strategy.

Plant height is important for crop yield improvement. In this study, a dwarf mutant, Gmdwarf1, was screened from a γ-ray-treated soybean population. Compared with the wild type, the mutant exhibited later germination, smaller and darker green leaves, and less-elongated shoots. Genome-wide transcriptome detection through RNA-seq analysis revealed that not only gibberellin-related genes but many other genes involved in hormone biosynthetic pathways were also significantly influenced in the mutant. We presumed that Gmdwarf1 might play essential roles in the plant hormone pathways. Future functional analysis of this dwarf mutant would help us to understand the underlying mechanisms and be beneficial for improving soybean yield.

Understanding of genetic diversity and its distribution is essential for promoting the use of genetic resources. The development of core collections using molecular tools has been proposed as a strategy for increasing the economical use and conservation of genetic resources. In this study, we investigated the genetic variation among different geographical origins and potential entries that constituted a core collection of oil palm, using 29 microsatellite markers and by evaluating 788 oil palm accessions. Our results revealed important genetic diversity (HT= 0.759) between oil palm accessions from Angola and Cameroon, which exhibited a low coefficient of genetic differentiation between populations (GST= 0.022). However, the inclusion of oil palm accessions from Indonesia in the analysis resulted in a high coefficient of genetic differentiation between populations (GST= 0.251). We found that the combination of stratified sampling based on a sorting method and a heuristic algorithm was the most effective method for the development of an oil palm core collection set. Using this method, two core collections were identified. The first core collection, comprising 289 entries, contained 271 retained alleles in a sample representing 37% of the entire collection. The second one is a mini core collection, comprising 91 entries, that contained 271 retained alleles with a total He value of 0.72 in a sample representing 11% of the entire collection. The information reported in this study will be of great interest to oil palm researchers because new strategies for breeding programmes can be developed based on these advances.

Apricot is considered an ecologically and economically important tree species of the stone-fruit crops that is widely grown in temperate regions of the world. Very few studies on apricot genetic diversity assessment have been carried out from the regions of Kashmir and Ladakh. In this backdrop, the present study was carried out to analyse the genetic diversity and population structure of 120 apricot genotypes collected from both the regions using 21 SSR markers. A total of 52 alleles were amplified with average values of marker index (MI) = 0.7084, resolving power (RP) = 2.8690, polymorphism information content (PIC) = 0.3132, Na = 2.317, Ne = 1.720, I = 0.572, Ho = 0.284, He = 0.360 and an average polymorphism of 91.2% per assay indicating high level of genetic diversity. The neighbour-joining (NJ) dendrogram generated three main clusters among selected apricot genotypes independent of their geographical locations. Interestingly, the result of the dendrogram coincides with the results of structure analysis which showed that the 120 apricot genotypes could be assigned to three (K = 3) sub-populations and the grouping of genotypes did not follow their geographical location suggesting that they share the same genetic pool. Moreover, analysis of molecular variance showed that 73% of the variation was attributed to differences within the individuals, 25% among individuals while only 2% of the variation was observed among the populations. The present study represents the most comprehensive analysis of the genetic diversity and population structure of apricot genotypes in Kashmir and Ladakh regions of India.

Cultivated lentil suffers yield loss from stemphylium blight, caused by Stemphylium botryosum Wallr. Identification of sources of stemphylium blight resistance and knowledge of the mode of inheritance of resistance are important for developing resistant cultivars. The interspecific recombinant inbred line (RIL) population developed from a cross between the moderately resistant parent Lens culinaris cv. ‘Eston’ and the resistant parent L. ervoides (Brign.) Grande accession IG 72815 was evaluated for stemphylium blight resistance under controlled conditions at the University of Saskatchewan, Saskatoon, Canada, and under field conditions at the Pulses Research Centre (PRC), Ishurdi, Bangladesh. We hypothesized that resistance from both parents will lead to transgressive segregation indicative of pyramiding of resistance genes from the same. However, no resistant transgressive segregants were observed in the RIL population. A large proportion (50%) of the RILs had disease severity levels similar to the resistant parent IG 72815 in experiments conducted under natural disease pressure in Bangladesh. Under controlled conditions in Saskatoon, 38% of RILs had resistance levels similar to IG 72815. Across all environments, 14 RILs consistently had resistance levels similar to IG 72815. The distribution of disease severity scores for all RILs indicated polygenic inheritance of stemphylium blight resistance in the population. RILs with consistent resistant reactions should prove useful for lentil improvement programmes. This will contribute to increasing the productivity of lentil crops in North America and the Indo-Gangetic region, which account for more than 68% of world lentil production.

This study was conducted to determine the opinions of the farmers producing dry bean landraces (DBL) at the regional level of Turkey (eight provinces). In total, 140 questionnaire forms were filled by DBL producers. The population and then the sample size were determined according to 2016-year-preliminary-study. The capital structures of the farms according to the production types were evaluated using the Five-Capital-Model approach, and differences were tested by parametric and non-parametric statistical methods. The study showed that 37.86% of the DBL producers produce as the home-garden-type while 62.14% of them as the field-type, which is larger than 0.1 ha. While home-garden-type producers majorly produce for their own family needs, commercial ideas and concerns are at the forefront for field-type producers. While field-type producers have higher values in terms of five capitals, home-garden-type producers move within a more traditional way of production. More than half of the producers indicate that they will continue to produce DBL; this ratio is higher in home-garden-type producers. This indication of approximately 25% of both types of producers wherein their children will continue to produce DBL, there is a need for more human labour, efficiency and profitability concerns, production mostly by the elderly population increasing the risk of future depletion in DBL-genetic resources. This calls for more efforts to increase the awareness among the young population on the importance and protection of genetic resources and to make special policies for the protection of genetic resources by policy makers and develop models based on genetic resources.
