Sesame (Sesamum indicum L.) is one of the oldest and most nutritional oilseed crops, of which domestication history has been poorly understood. This study suggested that sesame has undergone domestication bottleneck during its use for a long time. In this investigation, the molecular analysis included 4.4 Mbp of the genomic DNA of sesame comprising stearoyl acyl desaturase (sad), fatty acid desaturase 2 (fad2) and omega 3 fatty acid desaturase (o3fad) genes in 99 accessions of four populations of sesame germplasm namely: wild species, landraces, improved cultivars and introgressed lines. Results indicated that the improved cultivars and landraces lost 46.6 and 36.7% of nucleotide diversity, respectively, which indicate that the genetic diversity of the crop had been eroded due to selection after domestication. However, there was no significant reduction in genetic diversity of improved cultivars compared with landraces, indicating that unique improved cultivars generated through crosses were of less frequency in this population. Moreover, introgressed lines retained only 17.77% (π) and 4.57% (θ) of landrace diversity. To evaluate the impact of selection across fatty acid biosynthetic pathway, individual nucleotide diversity at three major genes involved in the pathway was surveyed. The analysis between wild and improved cultivars supported positive selection in fad2 and o3fad loci. Though locus-to-locus sequence variation was observed, positive results with two most important loci supported selection after domestication. Reduced diversity in these critical quality governing genes in improved cultivars suggested that future sesame cultivation would benefit from the incorporation of alleles from sesame's wild relatives.

In order to highlight the genetic status and origin of Moroccan apricot populations, trees were collected from ten oasis agroecosystems and analysed with AFLP markers. A total of 87 accessions and 12 cultivars grown in Moroccan orchards, including ‘Canino’ and ‘Del Patriarca’ cultivars, were surveyed and compared with in situ Tunisian and ex situ Montfavet (France) collections. Our results highlighted a narrow genetic diversity in the Maghreb region (Tunisia and Morocco) associated with a strong differentiation from the other groups, which supports a bottleneck effect. A similar model was illustrated at a finer geographical scale, i.e. the Draa Valley in Morocco. Genetic structure appeared as two major clusters subdivided into six sub-clusters in which Moroccan germplasm constituted specific groups in comparison with other Mediterranean apricots. Moroccan germplasm was classified into three sub-clusters, two of which were formed by genotypes related to ‘Del Patriarca’ and ‘Canino’, respectively. The present study highlights the wide Moroccan apricot's diversity in traditional agroecosystems, and also suggests a substantial gene flow occurring from recently introduced cultivars (‘Canino’ and ‘Del Patriarca’) to local apricot populations, thus leading to local germplasm diversification through seedling propagation. If we consider its geographical position, the historical diffusion of the species and farming practices, Morocco could be viewed as an additional centre of secondary diversification for apricot. Understanding the origin and specificity of local apricot populations is crucial for managing local collections in regard to adaptive traits for arid and Saharan conditions as well as for introducing local genetic resources into current breeding programmes.

For more than four decades after the introduction of cv. Italia (Vitis vinifera L.) in Brazil, several somatic mutations in the genome of cv. Italia and its somatic mutants gave rise to phenotypes which generated at least five new cultivars of fine table grapes. Since no molecular marker proved to be effective in discriminating cv. Italia (V. vinifera L.) and its coloured mutants (Rubi, Benitaka, Brasil, Black Star), primers for the long terminal repeat (LTR) sequences were developed to analyse Inter Retrotransposon Amplified Polymorphism (IRAP) and Retrotransposon-Microsatellite Amplified Polymorphism (REMAP), and investigate how the coloured cultivars derived from clonal propagations of somatic mutations are genetically structured. Primers for LTR sequences of IRAP and REMAP markers were edited from grape sequence databases available at a GenBank. Twenty-four primers, denominated DKS001–DKS024, were edited. Three hundred and forty-nine DNA segments were amplified by individual DKS primers and DKS/ISSR (Inter Simple Sequence Repeats) primer combinations, at an average of 13.96 amplicons per primer pair. High genetic divergence between the five cultivars was inferred from polymorphism in retrotransposons IRAP and REMAP. The analysis of polymorphism of IRAP and REMAP retrotransposons was crucial to show that clonal propagation of somatic mutations may lead towards the formation of genetically divergent cultivars by the formation of genetically structured vineyards and show the mixture of genomes within each cultivar.

We report on identification of core collection from 192 accessions collected from 12 Indian states and five other countries based on 109 polymorphic amplified fragment length polymorphism (AFLP) markers. Pairwise Jaccard's similarity coefficient for accessions varied from 0.25 to 1 with a maximum genetic distance of 0.75 obtained between accessions Jc428 (from Mexico) and J204 (from Madurai, Tamil Nadu). Both UPGMA (Unweighted Pair Group Method of Arithmetic Averages) clustering and principal coordinate analyses showed similar grouping of accessions in three major clusters in which Mexican accessions clustered separately from Indian, Chinese and African accessions. Results obtained from analysis of molecular variance indicated that 59% of the genetic variation was distributed among the populations, while 41% of variation was within the populations. A total of 16 (8.3% of the entire collection) core accessions were identified, which contained the entire allelic diversity of 192 accessions with respect to the sampled AFLP loci. The core accessions would be highly useful for future genetic improvement of Jatropha. To the best of our knowledge, this is the first report on identification of core accessions in Jatropha.

A systematic method for determining colour descriptor states using image analysis is proposed using pili (Canarium ovatum) as a model. Kernel images of 52 pili accessions from the core collection of the Institute of Crop Science and National Plant Genetic Resources Laboratory, University of the Philippines Los Baños were captured using a calibrated VideometerLab 3 setup. Colour descriptor states were derived from the average International Commission on Illumination lightness (L*), green–red (a*) and blue–yellow (b*) colour component values. Cluster analysis and subsequent colour-parameter averaging per cluster were performed to produce representative colour values of descriptor states. The Euclidian distance (Delta E) of 3.5 was used to cut the cluster into readily distinguishable colour differences resulting to three descriptor states – light brown, brown and dark brown. Continuous colour variation of brown colour was observed indicating a possible quantitative nature of the trait. The use of delta E in elucidating the descriptor lists served as a gauge in successfully identifying distinguishable variations between colours. The method described can be applied to the elucidation of colour descriptor states of all parts of the plant of all crop species.

Breeding for resistance to biotic stress and higher yield is a continuous process. Thus, the identification of desirable parents with good combining ability and nature of gene action for the target trait is of utmost importance. Hence, in this present investigation, 10 lines and three testers of Okra were crossed in line × tester mating design to generate 30 testcross progenies and their evaluation along with parents and check in a randomized complete block design with three replications. To depict the true picture of genetic variation among the parental genotypes, molecular diversity analysis was also carried out using genomic-simple sequence repeats before crossing to ascertain that sufficient variability is present among the parents. The molecular analysis grouped the parental genotypes into four clusters (I–IV). The analysis of variance revealed that all the treatments were significant for most of the traits. The combining ability analysis suggested Pusa A-4 as the best general combiner for earliness, Pusa Bhindi-5 for high yield, and DOV-92 for fruit length, plant height, yield per plant, and coefficient of infection for Yellow Vein Mosaic Virus Disease resistance. Similarly, the specific combining ability analysis suggested that the cross combinations DOV-92 × Pusa Bhindi-5 followed by DOV-92 × Pusa A-4 and DOV-92 × Pusa Sawani exhibit high economic heterosis for yield per plant as well as for disease resistance. Finally, estimation of the degree of dominance and predictability ratio was also worked out which indicated the prevalence of non-additive gene action for most of the traits pointing towards sufficient scope for heterosis breeding in Okra.

In drought-affected maize production zones with short growing periods, the development and use of early maturing drought-tolerant cultivars can stabilize maize production. We evaluated 10 improved and 25 farmers' early maturing maize varieties under moisture deficit and well-watered conditions for 2 years to identify suitable genetic materials for breeding drought-tolerant cultivars. The varieties exhibited significant differences in grain yield and other traits under both moisture deficit and well-watered conditions. Changes in the rank order of the varieties for grain yield was not significant across the different levels of moisture supply in this study. Grain yield was significantly correlated with days to anthesis, days to silking, plant height, ear height, ear number and anthesis–silking interval (ASI) under the two irrigation treatments and with leaf death scores under moisture deficit, suggesting that the common traits were beneficial in maximizing grain yield under both sufficient water supply and moisture deficit. Grain yield and the traits significantly correlated with it differentiated the early maturing maize varieties into two distinct groups under well-watered condition and moisture deficit. The improved varieties were superior to the farmers' varieties in grain yield and other traits under moisture deficit, possibly due to selection of their progenitors for improved performance in multiple locations. We found some farmers' and improved varieties with similar yield potential and flowering time under well-watered conditions but with marked differences in grain yield and other traits under moisture deficit. Use of such promising landraces that would also be invaluable sources of desirable farmers-preferred end-use quality traits in combination with promising improved varieties as breeding materials could enhance the genetic grain from selection for drought tolerance in early maize.

In this paper, we describe variations among autochthonous olive cultivars from five different areas in Basilicata (Southern Italy) classified according to 33 chemical oil components and morphological traits. While all examined descriptors show no significant differences among cultivars, means and coefficients of variations have been highlighted. Principal component analysis has then been used to reduce the number of descriptors. Cultivars have been classified by cluster analysis into three groups. Following a discussion of cultivar group similarities, results suggest that an ‘a priori’ classification of cultivars according to growing area does not strictly correspond to phenotypic grouping. From the spatial distribution of cultivars, however, it has been possible to identify ‘superior’ genotypes in terms of olive oil composition.

Monitoring and protecting germplasm in genebanks using in situ collections while preserving its original genetic integrity is a priority of germplasm curation. Many germplasm accessions need to be regenerated due to their demand and/or seed condition. The regeneration of wild Helianthus (sunflower) species poses several challenges due to the diversity of 53 wild species. Fatty acid composition of sunflower oil is an important quality factor for the crop. Since oil quality is environmentally influenced, and evaluation of this trait is usually performed on oil from achenes from the original accessions of wild sunflower species, we conducted a study on 72 accessions of eight annual and four perennial taxa of wild sunflower species to compare the oil quality of the original accessions and those regenerated for genebank maintenance. The results showed that the fatty acid composition profiles of achenes from the original and regenerated accessions are not the same. It seems that selection for specific fatty acids in several species will require the analysis of both populations to identify germplasm accessions for use in breeding programmes. It should be borne in mind that accessions of wild species are open-pollinated segregating populations, so one would expect some variability in each succeeding generation. While there may be differences between the original and regenerated accessions, the interrelationships of fatty acids are generally similar in wild and cultivated sunflower species, so there should be no detrimental effects on oil quality when using the wild species for other traits. As more regenerated accessions become available, a more precise relationship between the original and regenerated accessions should emerge.

Triticale possesses favourable agronomic attributes originating from both its wheat and rye progenitors, including high grain and biomass yields. Triticale, primarily used as animal feed in North America, is an excellent candidate for production of industrial bio-products. Little is known about the coordination of gene expression of rye and wheat genomes in this intergeneric hybrid, but significant DNA losses from the parental genomes have been reported. To clarify the regulation of gene expression in triticale, we carried out 454 sequencing of cDNAs obtained from root, leaf, stem and floral tissues in different lines of triticale and rye exhibiting different phenotypes and assembled reads into contigs. Related to the data assembly were the absence of reference genomes and the paucity of rye sequences in GenBank or other public databases. Consequently, we have sequenced cDNA libraries from roots, seedlings, leaves, floral tissues and immature seeds to facilitate the identification of triticale sequences originating from rye. To further characterize the wheat-derived cDNAs, we also developed a database close to 25,000 non-redundant full-length wheat coding sequence genes, based on existing databases and contigs that were verified against protein sequences from the grass genomes of Brachypodium distachyon, rice, sorghum and maize.

The development of crop varieties with enhanced economic value requires considerable resources, time and intellectual input. The individual/agencies/institutions other than the originator/developers can easily multiply and commercialize pure-line varieties which are the only cultivar option in predominantly self-pollinated crops like dolichos bean and derive economic benefits from them. Seeking legal rights on crop varieties is the best and the only way to protect them from unlawful claim of their origin/development and deriving economic benefits from them. Seeking legal protection from unauthorized commercialization of crop varieties under Indian PPV & FR Act requires establishment of their distinctness (D), uniformity (U) and stability (S). DUS of crop varieties are established predominantly using morphological descriptors. Five genotypes which include two released varieties (HA 3 and HA 4) (referred to as reference varieties) and one advanced breeding line, HA 11–3 and two elite germplasm accessions, Kadalavare and GL 66 (referred to as candidate varieties) were characterized for 25 morphological descriptors to establish their DUS. All the candidate varieties differed from reference varieties for at least one characterization descriptors, indicating their distinctness. The absence of off-types indicated the uniformity of reference and candidate varieties and hence was deemed stable. Thus, the study demonstrated the utility of morphological descriptors for establishing DUS dolichos bean genotypes.

Nineteen kenaf genotypes from Cuba, Taiwan, the USA, El Salvador, Guatemala, Russia, Spain and Indonesia, and three wild types collected in South Africa were analysed for genetic diversity using AFLP analysis. All could be uniquely distinguished from one another, but only a low level of genetic diversity was present. The most distinct accession, Guatemala 4, was 85% similar to all other accessions. The accessions clustered more or less according to known pedigree and/or origin. Two of the three wild types (Hibiscus cannabinus c and H. cannabinus a) clustered separately from the commercial and Russian accessions. One of the wild types, H. cannabinus b clustered with some of the commercial accessions. Commercial accessions in the first subgroup all originated from central and North America, and surrounding islands (Cuba and El Salvador). The Russian accessions are all grouped together. The second subgroup was the only group that contained accessions from different geographical origins.

Non-destructive high-throughput phenotyping based on phenomics is an emerging technology for assessing the genetic diversity of various traits and screening in breeding programmes. In this study, non-destructive measurements of leaf temperature and chlorophyll fluorescence were conducted to investigate the physiological responses of soybean (Glycine max) to salt stress so as to set up a non-destructive screening method. Two-week-old seedlings of soybean in the V2 stage were treated with 0, 12.5, 25, 50 and 100 mM NaCl to induce salt stress. Three parameters, photosynthesis rate, stomatal conductance and chlorophyll fluorescence, decreased significantly, while soybean leaf temperature increased by exhibiting a positive correlation with NaCl concentration (P< 0.001). Soybean leaf temperature increased significantly at 50 mM NaCl when compared with the untreated control, although no visual symptom was observed. We selected leaf temperature as a major physiological parameter of salt stress as its measurement is much easier, faster and cheaper than that of other physiological parameters. Therefore, leaf temperature can be used for evaluating the responses to salt stress in soybean as a non-destructive and phenomic parameter. The results of this study suggest that non-destructive parameters such as chlorophyll fluorescence and leaf temperature are useful tools for assessing the genetic diversity of soybean with regard to salt stress tolerance and to screen salt stress-tolerant soybean for breeding.

Root lesion nematodes of the genus Pratylenchus are important pests in crop cultivation that cause severe damage to crops throughout the world. P. neglectus is one of the most important members of this genus. The present study aimed to select barley accessions with resistance to P. neglectus in a greenhouse resistance test and to detect resistance quantitative trait loci (QTLs). Infection rates have been found to vary greatly among different barley accessions; however, immunity could not be found. An existing Igri × Franka doubled-haploid mapping population was used to map resistance genes after artificial inoculation with P. neglectus under controlled environment. QTLs were found with a likelihood of odds score between 2.71 and 6.35 and explaining phenotypic variation of 8 to 16%.

Well-defined descriptors are an indispensable tool for management, maintenance and utilization of plant genetic resources. The International Plant Genetic Resources Institute (IPGRI), the International Union for the Protection of New Varieties of Plants (UPOV) and national authorities have published descriptor lists for a great variety of agricultural and horticultural crops, but only for a few species belonging to the group of medicinal and aromatic plants (MAP). Forty years of experiences with the use of descriptors in MAP mainly in the field of breeding research are communicated to support forthcoming efforts in elaborating new descriptors lists. The deliberations focus on some specifics of these minor crops, classifying the descriptors to the following groups: object, experimental data, sample specification, characteristics—growth, development, flower and reproduction biology, cytological traits, molecular traits, biotic and abiotic stress susceptibility, yield, quality differentiated in morphology-dependent quality traits, constituents, sensory quality, and impurities. MAP-specific descriptors are exemplified and the principles of important determination methods are explained. Most of the general available UPOV and IPGRI descriptors are applicable also for MAP.

Sorghum is a staple food crop in Niger and its production is constrained by sorghum midge and the use of low yielding, local sorghum varieties. To improve sorghum productivity, it is crucial to provide farmers with high yielding sorghum cultivars that are resistant to midge. We evaluated 282 genotypes in four environments of Niger Republic. Alpha (0.1) lattice with two replications was the experimental design. Genotype and genotype by environment (GGE) biplot analysis was used to study grain yield (GY) stability and G × E interactions. The results revealed that two distinct mega environments were present. Genotype L232 was the best genotype for GY in the first planting date at Konni and the first and second planting dates (PDs) at Maradi. Genotype L17 was the best for GY in the second PD at Konni. The second PD at Konni was the most discriminating environment while the first PD at Konni is suitable for selecting widely adapted genotypes for GY.

Okra (Abelmoschus esculentus L. Moench) is considered as a treasure house of nutrients and it is one of the major vegetables widely spread all over tropical, subtropical and warm temperate regions of the world. Yellow vein mosaic virus (YVMV) and enation leaf curl virus are the most destructive diseases of okra as they affect both crop growth and yield. Due to the frequent breakdown of resistance and lack of a stable source of resistance in the cultivated species, interspecific hybridization is considered as a reliable approach for durable resistance. Cultivated species from The United States Department of Agriculture and wild accessions from The National Bureau of Plant Genetic Resources were screened at YVMV hotspot (Guntur, Andhra Pradesh) to identify the potential donors for disease resistance. Accessions IC141032 and IC141012 were found to be free from both viruses and categorized as resistant lines. Interspecific hybridization between A. tetraphyllus and A. esculentus revealed a high crossability index of around 80% when A. esculentus was utilized as a female parent. The bottleneck of hybrid sterility was partially overcome by the colchicine treatment of interspecific F1 hybrids. Good seed set was observed when raw colchiploids were backcrossed to the recurrent parent.

Several Desmodium species are adapted to the environment of Griffin, Georgia, USA. The determination of flavonoid concentrations, oil content and fatty acid compositions of 25 Desmodium accessions representing five species (D. discolor Vogel, D. incanum (G.Mey.) DC., D. intortum (Mill.) Urb., D. sandwicense E. Mey. and D. tortuosum (Sw.) DC.) would add value to the members of the genus Desmodium for possible use as livestock health supplements. In this study, the seeds of these 25 accessions were evaluated for flavonoid concentrations, oil content and fatty acid compositions using high-performance liquid chromatography, nuclear magnetic resonance and gas chromatography, respectively. Several accessions exhibited significantly greater values for all the traits than the controls. The Desmodium accessions produced significantly greater concentrations of quercetin and kaempferol than the best control accession (D. incanum, PI 477072). However, all the Desmodium accessions produced significantly greater concentrations of isorhamnetin and luteolin than the control accessions. All the Desmodium accessions had greater linoleic (18:2) and behenic (22:0) acid content than a couple of D. incanum control accessions in 2010 and 2011. Significant correlations were observed between several traits. The concentration of quercetin was significantly correlated with that of kaempferol (r2= 0.69***); however, the concentration of quercetin exhibited a significantly negative correlation (r2= − 0.41*) with that of isorhamnetin. Oil content was significantly correlated with palmitic acid (r2= 0.61**), stearic acid (r2= 0.81***), linolenic acid (r2= 0.58**) and lignoceric acid (r2= 0.80***) content. This information will assist breeders and other scientists in developing superior cultivars with optimum levels of flavonoid concentrations, oil content and fatty acid compositions for many of these Desmodium species.

Eryngium maritimum L. is a wild plant species threatened or endangered in most of Northern Europe, where species is on the northern margin of its distribution range. Recent studies have found reduction of size and even extinction of many populations. Assessment of genetic diversity in natural populations of endangered wild plant species can reflect condition and fitness of particular population and inform decisions on appropriate conservation measures. Application of inter simple sequence repeat markers and chloroplast DNA sequencing could not resolve genetic relationship between E. maritimum populations in Northern Europe. Therefore, the more sensitive retrotransposon-sequence-specific amplification polymorphism (SSAP) molecular marker system was developed. Six Ty1-copia long terminal repeat retrotransposons were isolated from E. maritimum genome (Tem1–Tem6) and assessed for their utility as molecular markers in this species. Two retrotransposons – Tem2 and Tem5 – were recognized as most informative based on the level of polymorphism and SSAP banding pattern quality. On average, 20.4% of SSAP bands were polymorphic for the five most informative primer combinations in a set of 150 Northern European E. maritimum plants from 13 locations, providing a useful tool for assessment of genetic diversity in this endangered species.

In this study, 15 simple sequence repeat (SSR) markers were used for genetic diversity analysis of 45 almond accessions, which included 25 local cultivars from La Palma Island and three other commercial cultivars. A total of 110 amplification fragments were produced, with an average value of 7.9 alleles per locus. Twelve of the SSR markers can be considered as highly informative, with values of expected heterozygosity and power of discrimination above 0.5 and 0.8, respectively. Due to cases of synonymy and homonymy, 37 different genetic profiles were obtained, with the homonymy of the soft-shell varieties known as ‘Mollar’ being the most significant. Cluster analysis identified four groups within the accessions. One of these groups exclusively consisted of the two commercial cultivars ‘Guara’ and ‘Ferraduel’. The other commercial cultivar used in the study, ‘Desmayo Largueta’, was in a cluster with three cultivars from the same locality. The analysis of molecular variance revealed that the within-localities component accounts for most of the total variation, suggesting that La Palma almond cultivars did not originate independently in different parts of the island. The results of the study reveal the genetic singularity of La Palma almond cultivars and the genetic diversity among them.
