The overexpression of wheat Bx7 subunit (Bx7OE) encoded by the Glu-B1al allele is originated from a duplication event of the Bx7 gene, and has a positive effect on gluten strength. Thus, it is an important genetic resource for wheat quality improvement. In this study, the Bx7OE subunit from a large number of bread wheat and related species was characterized by sodium dodecyl sulphate–polyacrylamide gel electrophoresis, reversed-phase high-performance liquid chromatography (RP-HPLC) and Sequence-Tagged sites (STS) markers. Only 31 bread wheat varieties were found to carry Bx7OE. RP-HPLC quantification analysis revealed that the mean proportion of the Bx7OE subunit to the total amount of high-molecular-weight glutenin subunits among the 31 bread wheat varieties was 41.8%, which is much higher than that of varieties with the normal Bx7 subunit (generally at 30%). Flour quality analysis of seven representative varieties with Bx7OE and three with the normal Bx7 subunit showed that the varieties with Bx7OE generally displayed better gluten strength than those with the normal Bx7 subunit. STS markers demonstrated that, in addition to the 31 bread wheat varieties with Bx7OE, no PCR products were obtained from the related Triticum and Aegilops species. This suggests that the retroelement-mediated recombination event at the Glu-B1 locus could have occurred more recently, later than the formation of hexaploid wheat. The Bx7OE subunit is mainly distributed in some bread wheat varieties from American countries with a low frequency, which is of particular importance for the quality improvement of wheat gluten.

Open-pollinated (OPs) and composite populations (CPs) represent a valuable resource for sunflower breeding programmes. However, little is known about the levels and distribution of genetic variation within each of these populations. In this study, quantitative and qualitative traits along with molecular markers were used to evaluate 14 populations from the Instituto Nacional de Tecnología Agropecuaria (INTA) sunflower germplasm collection. These populations were chosen to represent historically important accessions that still play a central role within the INTA sunflower breeding programme due to their extensive variation in diverse agronomically important traits. Nine quantitative and eight qualitative agro-morphological descriptors were recorded and compared with those of a larger set of accessions representative of the phenotypic diversity of the sunflower collection. Molecular characterization was conducted on a total of 311 individuals using 16 microsatellite markers. Overall, the average gene diversity was 0.56 and the average number of alleles per locus was 6.25. No statistically significant differences in genetic diversity were detected between the OPs and CPs. Global estimates of FST revealed very high levels of differentiation among accessions (FST= 0.413, P< 0.05). Population structure analyses were consistent with the observed levels of differentiation and identified two major groups. The results of this work show that high global diversity is preserved within the accessions analysed here. Additionally, this study provides a set of reliable and discriminant markers for the cost-effective molecular characterization of sunflower accessions, along with the guidelines for the delineation of sampling strategies for OPs and CPs, thus aiding the efficient management and exploitation of sunflower germplasm collections.

Mineral nutrient deficiencies are a worldwide problem that is directly correlated with poverty and food insecurity. The most common of these is iron deficiency; more than one-third of the world's population suffer from iron deficiency-induced anaemia, 80% of which are in developing countries. The consequences of iron deficiency include increased mortality and morbidity rates, diminished cognitive abilities in children and reduced labour productivity, which in turn stagnates national development. The developed world has made tremendous success in alleviating nutrient deficiencies through dietary diversification, food product fortification, improved public health care and supplementation. In developing countries, these strategies are often expensive and difficult to sustain, especially in rural areas. The rural poor typically consume what they grow and are dependent upon a small number of staple crops for the vast majority of their nutrition. Therefore, genetic improvement of staple crops (biofortification) is the most cost-effective and sustainable solution to this global health problem. In this study, we describe a strategy to enhance iron nutritional quality in maize using a human cell culture (Caco-2)-based bioassay as a phenotyping tool to guide genetic analysis of the trait. We also report validation of this approach using an animal feeding study.

Extensive research has been conducted on the characterization of hundreds of date palm (Phoenix dactylifera L.) cultivars worldwide. However, the population genetics of date palms has never been studied. In this study, we collected 200 individuals from 19 populations of different geographical locations in Sudan. The collection sites were grouped according to the type of dates (date palm fruits) that dominates in the area. Ten microsatellite markers were used to investigate the genetic diversity within and among populations and the correlation between the genetic and geographical distances. The tested microsatellite markers showed a high level of polymorphism. A total of 261 alleles were detected at the ten loci. The overall mean value of fixation indices equalled − 0.163, which shows the presence of excess heterozygosity. However, the χ2 tests conducted for every locus in each population indicated no significant deviation from the Hardy–Weinberg equilibrium. The analyses of molecular variance exhibited that about 95% of the total genetic variation existed within populations, while significant differentiation within the type groups could be detected. Although significant isolation by distance (r2 = 0.552, P < 0.05) was detected by a Mantel test, it seems that the spatial effect has become complicated as a result from the exchange and introduction of different kinds of plant materials by date palm growers and traders, as well as seed dispersal. This complexity was clearly apparent in the weak clustering relationships among most of the tested populations.

This study examined variation in seed zinc (Zn) in a local upland rice germplasm that may affect adaptation in a system of slash-and-burn. Individual seed Zn in farmers' seed lots of local upland rice varieties from a slash-and-burn system was evaluated by staining with dithizone (DTZ). Concentration of Zn in the farmers' seed lots and their single-seed descent genotypes grown at Chiang Mai University was determined by chemical analysis. The DTZ staining of individual seeds in most of the farmers' seed lots covered the intensity of standards that ranged from 19 mg Zn/kg (RD21) to 31 (Nam Roo) mg Zn/kg. Zinc content by chemical analysis was closely correlated with the weighted-average staining for each seed lot. Almost all of the single-seed descent genotypes had higher seed Zn than RD21; two-thirds were higher than Nam Roo. The variation within seed lots detected by DTZ staining was confirmed by seed Zn in the single-seed descent genotypes. Evolutionary adaptation to soil with limited Zn, exacerbated by alkalinity of the ash from slash-and-burn, is made possible by variation in seed Zn among individuals growing together in the same field, and benefits the eaters with Zn-enriched seed.

Despite widespread mungbean [Vigna radiata (L.) Wilczek] consumption in Indonesia, few molecular studies have been carried out on accessions and available data are minimal. In this study, we used 30 newly developed simple sequence repeat (SSR) markers designed from the mapped sequence scaffolds of the Korean Sunhwanokdu and Gyeonggijaerae 5 mungbean genomes. These markers were used to examine loci in 83 mungbean accessions collected from diverse geographical areas in Indonesia. A total of 107 alleles were detected among the accessions with 29 polymorphic markers. However, the mean of polymorphic information content (0.33) value and diversity index (0.38) value was indicative of low genetic diversity in this germplasm. The mungbean population structure was not clearly differentiated and the number of subpopulations was unclear. Neighbour-joining tree analysis revealed that the genetic cluster did not reflect the geographical origin of the accessions. Interestingly, the most agriculturally improved varieties were genetically similar to some landraces from one of the main mungbean-producing regions. These newly developed SSR markers could be useful for detecting genetic variability as a basis for establishing a conservation strategy for mungbean germplasm with the aim of enhancing Indonesian breeding programmes.

Seedling vigour is an important indicator of crop establishment, subsequent crop growth and yield. Initial seedling vigour is most vital in case of water-limited conditions and in environments where the crop is exposed to different stresses at the early growth stage. Wild and weedy species are well known for their vigour and survival in adverse environmental conditions. Seedling vigour traits of backcross introgression lines (BILs) derived from Swarna × Oryza nivara IRGC81848(S) (accession from Uttar Pradesh, India) and IRGC81832 (K) (accession from Bihar, India) were studied in wet (Kharif) and dry (Rabi) seasons. Seedling vigour was estimated in terms of plant height and tiller number at 30 and 60 d after transplanting under field conditions. In both the seasons, 148S showed highest seedling vigour for plant height. The highest number of tillers were produced by 7K in Kharif and 248S in Rabi season. 75S showed the highest percentage increase in tiller number consistently. High yielding BILs 166S, 14S and 148S showed higher seedling vigour indices compared with checks Tulasi and Sahbhagidhan. Seedling vigour was also evaluated using paper roll method and shoot length, root length and dry weight were used to estimate vigour index. Season-wise association studies were conducted to determine the relative contribution of seedling vigour to yield traits. Seedling vigour was significantly correlated with yield traits. Markers RM217 and RM253 on chromosome 6 differentiated lines with high seedling vigour from those with low seedling vigour and have the potential for use in marker-assisted breeding.

Overexploitation in search of its valuable non-wood fragrance product has put pressure on the survival of the endangered Aquilaria trees in the wild. In this study, the pattern of genetic variation among wild populations was measured to aid in designing useful strategies for in situ conservation. We sequenced the internal transcribed spacer (ITS) of the nuclear region of 19 wild Aquilaria malaccensis populations from different states in Peninsular Malaysia, and compared the sequence with the same species residing outside of Malaysia, mainly from the Assam region in India and Sumatra in Indonesia. This widely distributed species is found in the Indomalesian region and is a major source of agarwood. In addition, we included five wild Aquilaria hirta populations for semblance purposes. Intraspecific variations were not found within A. malaccensis and A. hirta populations in Peninsular Malaysia. Interestingly, Single Nucleotide polymorphisms (SNPs) were identified when comparing A. malaccensis from three geographical regions, with a total of 25 SNPs detected. We imply that geographical segregation is a contributing factor toward genetic variation in A. malaccensis. This is the first report on utilizing the ITS region for analysing genetic variation in A. malaccensis of various geographical regions. The molecular information obtained in this study will serve as a useful reference in designing in situ programmes for this endangered species.

Cytological understanding is an important parameter to understand the genetic architecture of yam bean. The ploidy level and genome size of two cultivated species of yam bean (Pachyrhizus erosus and P. tuberosus) were estimated using flow cytometric analysis of young leaf tissue, with propidium iodide as a fluorescent dye. Six genotypes of P. erosus and three genotypes of P. tuberosus were analysed. Rice (Oryza sativa cv. Nipponbare) and Mung bean (Vigna radiata cv Berken) were used as internal reference standards. Variation of 2C nuclear DNA content among the six P. erousus lines was 4.18%, ranging from 1.17 to 1.22 pg, whereas only 1.8% variation was observed among the three P. tuberosus lines, which ranged from 1.07 to 1.09 pg. Moreover, it was found that the nuclear DNA content of P. tuberosus was lower than that of P. erosus. The result of the flow cytometric analysis showed that all the species were diploid (2n = 2x) and coefficient of variation (CV%) of all the accessions of the two species was less than 3.5%. This is the first report of ploidy analysis and genome size estimation of the leguminous underutilized tuber crop yam bean using flow cytometry. This result will be helpful for yam bean genome sequencing and crop improvement programmes.

Graminaceous plants including staple cereals secrete certain phytosiderophores (PS) in calcareous soils with lower iron and zinc availability to enhance their uptake and translocation to the leaves and grains. A few Triticum aestivum cultivars and accessions of six Aegilops species were investigated for release of PS in vitro under iron- and zinc-sufficient and -deficient conditions, and for root and shoot iron and zinc concentrations. All the Aegilops species had three to four times higher release of PS than the wheat cultivars under both nutrient-sufficient and -deficient conditions. The maximum rate of increase of PS was observed on days 11 and 14 under iron- and zinc-deficient conditions, respectively, which levelled off rapidly among the wheat cultivars and continued to be high among Aegilops species till the end of the experiment. The absolute amount of iron and zinc expressed on dry weight basis after 18 d under iron- and zinc-deficient conditions showed nearly three times higher concentration in both roots and shoots of Aegilops species than that of the wheat cultivars. A significantly high correlation between concentrations of iron (r = 0.94) and zinc (r = 0.91) in roots and the PS released was found. The higher grain iron and zinc contents in the Aegilops species reported earlier may be attributed to their diverse and efficient mechanism(s) for PS-mediated micronutrient uptake and translocation system, which could be exploited for biofortification of wheat.

Numerous factors influence the chemical quality of medicinal plants from crop establishment to extraction of raw material. The most important ones are described using the example of Hypericum perforatum. Optimization of these factors contributes to the objective of producing a high-quality drug, and a method consisting of three scientific approaches (technological, agronomical, plant breeding) is presented. All data concerning the plant (biology, physiology and environmental impacts) and the active components and by-products (pathway, localization and stability) are useful to adapt and to develop management sequences. Although plant breeding appears to be the principal way of improvement, and gives good results in terms of resistance to pathogens, active component content and yield; the agronomical and the technological approaches are also very important. The technological approach after harvesting is especially important to avoid degradation of the active components and to induce, in some cases, the transformation of by-products to those molecules sought. This integrated method (plant breeding and agronomical and chemical approaches) requires research on different levels of organization from molecule to field, and includes all processing systems from farmers to chemists.

The wheat landraces collected by Dr Hitoshi Kihara et al. from Afghanistan, the place of secondary origin of wheat, are an untapped genetic resource for mining novel alleles. In this study, approximately 400 landraces were collected from seven agroecological zones and characterized using diversity array technology and single-nucleotide polymorphism markers, as well as diagnostic molecular markers at important loci controlling vernalization (Vrn), photoperiod response (Ppd), grain colour (R), leaf rust (Lr), yellow rust (Yr), stem rust (Sr) and Fusarium head blight (Fhb). A genome-wide marker array revealed a large amount of genetic diversity among the landraces, 53% of which were winter types, 43% were either spring types or facultative and 4% were either unknown or had Vrn-A1c – a rare spring allele that needs to be confirmed with additional genotyping and phenotyping. At Ppd, 97% of the lines carried a photosensitive allele. In the case of grain colour, classification based on dominant or recessive allelic combinations revealed that approximately 39% of the population is characterized by white grain. Four gene-specific markers that were targeted to identify loci for rust and Fhb resistance enabled us to identify 17 unique landraces with known resistance genes.

The grain of modern wheat cultivars has a significantly lower mineral content, including the content of copper, iron, magnesium, manganese, phosphorous, selenium and zinc. For this reason cereal breeders, are constantly searching for new genetic sources of minerals that are essential in human nutrition. Triticum polonicum, which is grown on a small scale in Spain, southern Italy, Algeria, Ethiopia and warm regions of Asia, deserves special attention in this context. The micronutrient and macronutrient content of T. polonicum versus T. durum and T. aestivum was compared in this study. Polish wheat grain was characterized by the significantly highest content of phosphorus (4.55 g/kg), sulphur (1.82 g/kg), magnesium (1.42 g/kg), zinc (49.5 mg/kg), iron (39.1 mg/kg) and boron (0.56 mg/kg) as well as a low content of aluminium (only 1.04 mg/kg). The macronutrient profile of most T. polonicum lines differed completely from that of common wheat and durum wheat. The principal component analysis supported discrimination of seven Polish wheat lines with a particularly beneficial micronutrient profile (P2, P3, P5, P7, P9, P22 and P25). These lines were characterized by the highest content of copper, iron and zinc, as well as the lowest concentrations of strontium, aluminium and barium which are undesirable in food products. The above lines can be potentially applied as source materials for breeding new wheat varieties. The results of this study indicate that Polish wheat could be used in genetic biofortification of durum wheat and common wheat.

Sets of microsatellites extracted from both a genomic library (gSSRs) and from expressed sequence tag sequence (eSSRs), and single nucleotide polymorphisms (SNPs) were applied to assess the levels of genetic diversity in a sample of 70 barley accessions, originating from 28 countries in Asia, Africa, the Middle East and Europe. The eSSR assays detected a mean of 9.5 alleles per locus, and the gSSRs only 5.7 alleles per locus, but the polymorphism information content values for the two assay types were indistinguishable. Strong and statistically significant correlations were observed between the eSSR and gSSR (r = 0.86, P < 0.05), the eSSR and SNP (r = 0.74, P < 0.05) and the gSSR and SNP genotypes (r = 0.67, P < 0.05). Accessions originating from the Middle East and Asia had the highest levels of genetic diversity. Pairwise genetic similarity ranged from 0.16 to 0.87 (mean 0.43), indicating that the sample was genetically diverse. When clustered on the basis of genotype, Asian and African accessions tended to be grouped together, but those originating from the Middle East were not concentrated in any particular cluster.

To understand the effect of different farming systems on the dynamics of diversity of sorghum (Sorghum bicolor (L.) Moench) crop, genetic structure of widely used landraces and modern varieties collected from two contrasting agroecosystems, in eastern Sudan and western Kenya, were analysed with 16 polymorphic microsatellite markers. A total of 1104 accessions, grouped into 46 samples from individual farmers, were genotyped. Cluster analysis of the samples from the two countries displayed contrasting patterns. Most strikingly, differently named landraces from western Kenya formed widely overlapping clusters, indicating weak genetic differentiation, while those from eastern Sudan formed clearly distinguishable groups. Similarly, samples of the modern variety from Sudan displayed high homogeneity, whereas the most common modern variety from western Kenya was very heterogeneous. The high degree of fragmentation of farmlands of western Kenya, coupled with planting of different sorghum varieties in the same fields, increases the likelihood of inter-variety gene flow. This may explain the low genetic differentiation between the differently named landraces and heterogeneity of the modern variety from western Kenya. This study highlights the important role of farmers in shaping the genetic variation of their crops and provides population parameter estimates allowing forecasting of the fate of ‘modern’ germplasm (conventional or genetically modified) when introduced into subsistence farming systems.

Molecular variability of vanilla (Vanilla planifolia) and three wild species was assessed to explore the possible sources of variation that can be used for crop improvement. A total of 154 ISSR loci were analysed by the UPGMA, assignment tests of individuals (STRUCTURE) and indices of genetic diversity. The assignment tests were done at two levels: first considering the four species and then only the accessions of V. planifolia. The molecular analysis indicated 99.3% polymorphism among all species and 70.45% within V. planifolia. The UPGMA showed the separation of these four species into three groups and grouped V. planifolia accessions into three subgroups. The more genetically differentiated accessions were of the Rayada morphotype and a wild accession was from Oaxaca, followed by a wild accession from Quintana Roo; all the commercial accessions of V. planifolia (Mansa morphotype) were grouped together. The STRUCTURE analysis differentiated between V. planifolia and the three wild species, and among the accessions of the Mansa and Rayada morphotypes and the wild accessions. The STRUCTURE analysis also indicated the presence of mixed individuals. These results are of great importance since the accessions of V. planifolia that are genetically more differentiated are the most threatened due to the scarcity of these individuals, the destruction of habitat and replacement by the commercial morphotype. These individuals should be salvaged and used to expand the genetic background of vanilla.

A well-documented karyo-morphological analysis has been presented in one unexplored cultivar of Capsicum annuum L., collected from South Sikkim, India, to determine the chromosome number. This report confirms that the cultivar contains 2n = 48 chromosomes, which are not produced through self-duplication. More studies are required to determine its actual taxonomic position and genetic relationship with other cultivars and species. This cultivar of C. annuum provides a new, unexplored genetic resource with a high chromosome number.

Crop wild relatives (CWR) are wild plant taxa that have broader genetic diversity than crops hence they are an excellent source of genes and traits to improve crops. The potential value of CWR for agriculture and the need to protect these plants in their natural habitats (in situ) have been recognized globally. South Africa has the richest temperate flora globally, and the checklist of food and fodder CWR for the country considers 258 taxa to be high priority for conservation. A systematic conservation planning approach was used for spatial prioritization for in situ conservation actions for CWR. Protected areas were categorized on the basis of their CWR richness. The Kruger National Park has the highest number of CWR (66 taxa), but most of these are widespread and common. Fifty-seven protected areas, most of which are in the Western and Eastern Cape fynbos, are irreplaceable for protecting a number of endemic and threatened CWR. For priority CWR not adequately represented in existing protected areas, a spatial plan was developed to identify the smallest area that aligns with existing targets for the National Protected Areas Expansion Strategy, that are not transformed in terms of habitat, and that are projected to be climate change resilient. Mechanisms for ensuring uptake of the recommendations for the in situ conservation of CWR have been documented in a National Strategy and Action Plan and these include making information and data available and promoting the inclusion of CWR in current management and monitoring activities.

The U genome of Aegilops umbellulata is an important basic genome of genus Aegilops. Direct gene transfer from Ae. umbellulata into wheat is feasible but not easy. Triticum turgidum–Ae. umbellulata amphidiploids can act as bridges to circumvent obstacles involving direct gene transfer. Seven T. turgidum–Ae. umbellulata amphidiploids were produced via unreduced gametes for spontaneous doubling of chromosomes of triploid T. turgidum–Ae. umbellulata F1 hybrid plants. Seven pairs of U chromosomes of Ae. umbellulata were distinguished by fluorescence in situ hybridization (FISH) probes pSc119.2/(AAC)5 and pTa71. Polymorphic FISH signals were detected in three (1U, 6U and 7U) of seven U chromosomes of four Ae. umbellulata accessions. The chromosomes of the tetraploid wheat parents could be differentiated by probes pSc119.2 and pTa535, and identical FISH signals were observed among the three accessions. All the parental chromosomes of the amphidiploids could be precisely identified by probe combinations pSc119.2/pTa535 and pTa71/(AAC)5. The T. turgidum–Ae. umbellulata amphidiploids possess valuable traits for wheat improvement, such as strong tillering ability, stripe rust resistance and seed size-related traits. These materials can be used as media in gene transfers from Ae. umbellulata into wheat.

Yellow mosaic disease (YMD) caused by mungbean yellow mosaic virus (MYMV) is one of the most destructive biotic production constraints in mungbean. Development and introduction of resistant cultivars are considered as the most economical and eco-friendly option to manage YMD, for which availability of stable sources of resistance is a pre-requisite. A set of 14 mungbean genotypes including a susceptible check were evaluated for responses to YMD under natural infection across three seasons and under challenged inoculation in glasshouse for one season. None of the genotypes were immune to YMD and produced different degrees of response to MYMV in terms of yellow mosaic symptoms (YMS). Based on the delayed appearance of initial YMS, and lower estimates of per cent disease index and area under disease progressive curve (AUDPC) in response to natural infection and challenged inoculation, five genotypes namely AVMU 1698, AVMU 1699, AVMU 16100, AVMU 16101 and KPS 2 were identified as resistant to YMD. Failure of detection of MYMV through polymerase chain reaction (PCR) using MYMV coat protein gene-specific primer and successful detection of the same through rolling circle amplification-PCR suggested latent infection of MYMV in resistant genotypes. The resistance response of the five genotypes could be attributed to enhanced activities of enzymes such as peroxidase, polyphenol oxidase and phenylalanine ammonia lyase and increased concentration of total phenols. These results are discussed in relation to strategies to breed mungbean for resistance to YMD.
