Common bean (Phaseolus vulgaris L.) is an important crop of family Fabaceae used as a potential source of proteins, fibres and minerals. Thus, characterization of existing germplasm is useful for improvement and conservation. The Indian Himalayan Region harbours plentiful varieties of common bean, but it is nearly unexplored till date. In the present study, physical and genetic diversity of common bean was examined. Fifteen newly designed chloroplast microsatellite (cpSSR) markers were used to assess genetic diversity and population structure in 119 common bean individuals from 20 diverse accessions gathered from Uttarakhand, India. Significantly, positive (p< 0.05) relationship of seed weight was found with seed length (r = 0.813), seed width (r = 0.692) and seed length- width ratio (r = 0.694) using Pearson correlation analysis. A total of 20 alleles were identified using eight cpSSR markers. Mean number of alleles per locus (Na = 1.55), effective allele number (Ne = 1.370), expected heterozygosity (He = 0.213), average polymorphic loci (10.9) and Shannon information index (I = 0.313) were estimated based on cpSSR data. Maximum genetic diversity (He) was recorded in the AKJ/KK/DP/Jhalla/23 accession and minimum in the AKJ/YB/PS/Supi/43 accession. Bayesian-based STRUCTURE evaluation using cpSSR-based information partitioned 20 accessions into two distinct clusters which were also supported by neighbor-joining cluster analysis. These cpSSR markers also demonstrated transferability among other members like Vigna radiata, Macrotyloma uniflorum, Glycine max, Vigna mungo of Fabaceae family, therefore can be used to monitor their genetic heterogeneity. The findings from the study might be valuable to identify elite common bean accessions for production, conservation and future breeding programmes.

Dongxiang wild rice (Oryza rufipogon Griff.) (DXWR) is the northernmost distributed wild rice found in the world. Similar to other populations of O. rufipogon, DXWR contains a large number of agronomically valuable genes, which makes it a natural gene pool for rice breeding. Molecular markers, especially simple repeat sequence (SSR) markers, play important roles in plant breeding. Although a large number of SSR markers have been developed, most of them are derived from the genome coding sequences, rarely from non-coding sequences. Meanwhile, long non-coding RNAs (lncRNAs), which are derived from the transcription of non-coding sequences, play vital roles in plant growth, development and stress responses. In our previous study, we obtained 1655 lncRNA transcripts from DXWR using strand-specific RNA sequencing. In this study, 1878 SSR loci were detected from the lncRNA sequences of DXWR, and 1258 lncRNA-derived-SSR markers were developed on the genome-wide scale. To verify the validity and applicability of these markers, 72 pairs of primers were randomly selected to test 44 rice accessions. The results showed that 42 (58.33%) pairs of primers have abundant polymorphism among these rice materials; the polymorphism information content values ranged from 0.04 to 0.87 with an average of 0.50; the genetic diversity index of SSR loci varied from 0.04 to 0.88 with an average of 0.56; and the number of alleles per marker ranged from 2 to 11 with an average of 4.36. Thus, we concluded that these lncRNA-derived-SSR markers are a very useful source for future basic and applied research.

Silene ciliata (Caryophyllaceae) is a key species to test evolutionary hypotheses in a global warming context. The recent advances in Next Generation Sequencing technologies can help in providing clues about climate-mediated local adaptation. In the present study, we analysed the full transcriptome of six individuals of S. ciliata from Central Spain, by aligning it with the transcriptome of S. latifolia. We aimed (a) to identify Single Nucleotide Polymorphisms (SNPs) in the transcriptome of the species, (b) to describe the biological function of the polymorphic genes expressed and (c) to identify loci that may be involved in local adaptation processes at optimal and marginal populations of the species. We identified a total of 147,118 SNPs distributed throughout 12,688 sequences. The number of polymorphic sequences annotated was 8023. One hundred thirty sequences containing polymorphisms strongly associated with optimal and marginal conditions were selected. Gene ontology searches were successful for 118, and many of these were related to responses to stress (n = 19) and abiotic stimulus (n = 16). Genomic data generated provide a starting point for further research on the identification of candidate genes related to local adaptation and other processes in the species.

Mungbean yellow mosaic virus (MYMV) disease is one of the most devastating biotic constraints of mungbean production in India. Dependable knowledge on the number and mode of action of genes controlling resistance to MYMV disease is one of the keys to develop resistant cultivars. The F1s of four crosses derived from four MYMV resistant genotypes × one highly susceptible genotype, their parents, F2s and F3s along with a susceptible check were screened for responses to MYMV disease following the infector-row technique under natural infection conditions. A good fit of F2 population segregation to the hypothesized ratio of 15 susceptible:1 resistant and that of F3 population segregation to the expected ratio of 55 susceptible:9 resistant at 55 days after planting confirmed the involvement of two recessive genes in imparting resistance to MYMV disease.

Based on the distribution, molecular similarity and use of Morinda citrifolia L., and occurrence of a wild Morinda species, Southeast Asia and Micronesia have been suggested to be the places where noni originated. The present article discusses the indices used by Vavilov and subsequent authorities on the origin of crop plants to argue that South Asia (Southeast India) has a greater probability of being the centre of domestication/origin for noni than Southeast Asia or Micronesia. The basic reasoning is that economically important plant cannot originate without richness in biodiversity and ingenuity of local people. India with rich floristic diversity, one of the centres of origin of crop plants with a natural distribution of Morinda species, including M. citrifolia L. and its immediate ancestors, has the oldest reference of occurrence, use and cultivation (Vedic literature); therefore, it appears to be the more probable centre of noni's origin. The ancient history of the expansion of Indian culture, religion and trade to Southeast Asian countries corroborate the possible role of Indians in the introduction of noni or knowledge regarding its value to Southeast Asia, from which it was carried to Micronesia and Polynesia, which provided a more favourable environmental niche for perpetuation and use.

Hybrid rice development, a major advance in rice breeding, has demonstrated its immense potential in enhancing the rice productivity. In the three line system of hybrid rice, the restoration of fertility of the widely used wild-abortive type of cytoplasmic male sterility is controlled by Rf3 and Rf4, two fertility restoration genes. Exploration for restorers in diverse genetic backgrounds is a critical step in hybrid rice breeding. As genetic resources constitute the major source of new genes/alleles, an attempt was made to assess the distribution of these two restorer genes in the native populations collected from the geographic regions known to be the primary and secondary centres of origin of rice. In addition, assays were performed on the populations of Oryza rufipogon and Oryza nivara, the wild progenitors of rice. The results suggest that the Rf genes are well distributed in the wild forms at a higher frequency, more in O. rufipogon, while in cultivated forms, their frequency is low, particularly for the Rf3 gene. The genes and the alleles identified in the genetically divergent, low-performing land races and wild relatives can be successfully employed for the development of new hybrid rice cultivars.

In this study, several genotypes of cultivated (Solanum tuberosum subsp. andigena, S. phureja) and wild, tuber-bearing Solanum species (S. chacoense, S. pinnatisectum) were examined for concentrations of antioxidants, soluble phenols and proteins in their tuber tissue. The potato genotypes differed considerably in all these traits. Amounts of antioxidants ranged from 0.06 to 4.22 μg/mg fresh weight (fw) when the ascorbic acid equivalent was measured and from 0.08 to 3.98 μg/mg fw for the trolox equivalent. The wild species S. pinnatisectum exhibited on average higher levels of both types of antioxidants than the other Solanum species, and it also had the highest quantities of soluble phenols and proteins in its tuber tissue. Among the species, S. phureja ranked on the lowest level of antioxidant potential.

To maximize heterosis, it is important to understand the genetic diversity of germplasm and associate useful phenotypic traits such as fertility restoration for hybrid rice breeding. The objectives of the present study were to characterize genetic diversity within a set of rice germplasm groups using coefficient of parentage (COP) values and 58 simple sequence repeat (SSR) markers for 124 genotypes having different attributes such as resistance/tolerance to various biotic and abiotic stresses. These lines were also used for identifying prospective restorers and maintainers for wild abortive-cytoplasmic male sterile (CMS) line. The mean COP value for all the lines was 0.11, indicating that the genotypes do not share common ancestry. The SSR analysis generated a total of 268 alleles with an average of 4.62 alleles per locus. The mean polymorphism information content value was 0.53, indicating that the markers selected were highly polymorphic. Grouping based on COP analysis revealed three major clusters pertaining to the indica, tropical japonica and japonica lines. A similar grouping pattern with some variation was also observed for the SSR markers. Fertility restoration phenotype based on the test cross of the 124 genotypes with a CMS line helped identify 23 maintainers, 58 restorers and 43 genotypes as either partial maintainers or partial restorers. This study demonstrates that COP analysis along with molecular marker analysis might encourage better organization of germplasm diversity and its use in hybrid rice breeding. Potential restorers identified in the study can be used for breeding high-yielding stress-tolerant medium-duration rice hybrids, while maintainers would prove useful for developing new rice CMS lines.

Eight genes encoding protein disulphide isomerase (PDI)-like proteins in bread wheat were cloned and characterized and their genomic structure was compared with that of homoeologous genes isolated from other plant species. Fourteen wheat cDNA sequences of PDI-like genes were amplified and cloned; eight of them were relative to distinct PDI-like genes, whereas six corresponded to homoeologous sequences. Also, the genomic sequences of the eight non-homoeologous genes were amplified and cloned. Phylogenetic analysis, which included eight genes encoding PDI-like proteins and the gene encoding the typical PDI, assigned at least one of them to each of the eight major clades identified in the phylogenetic tree of the PDI gene family of plants. The close chromosome synteny between wheat and rice was confirmed by the location of the homoeologous genes of the PDI family in syntenic regions of the two species. Within the same phylogenetic group, a high level of conservation, in terms of sequence homology, genomic structure and domain organization, was detected between wheat and the other plant species. The high level of conservation of sequence and genomic organization within the PDI gene family, even between distant plant species, might be ascribed to the key metabolic roles of their protein products.

In the present study, inter- and intrapopulation diversity of five named rice landraces from parts of Odisha state of India representing static and dynamic management was examined using 14 sequence-tagged microsatellite site primer pairs. A total of 64 alleles were detected in ten populations of the five named landraces. The number of alleles ranged from 2 to 7, with an average of 4.57 alleles per locus. Of the 64 alleles, 60 were common and four were rare. Moderate-to-low diversity was observed in the landrace populations, with the number of alleles per population ranging from 16 to 25 and the percentage of polymorphism ranging from 14.29 to 64.29, respectively. The analysis of molecular variance indicated a highest variation of 75.7% among populations within groups (static vs. dynamic). The pairwise estimates of FST revealed very high significant population differentiation, which ranged from 0.68 to 0.89, indicating that the populations share limited genetic diversity among them. However, not many variations were observed in the phenotypes of populations representing static and dynamic management. This shows that adaptations of a population apparently persist over generations, but the underlying genotypes change and new alleles or combinations may arise and increase in frequency at the expense of other alleles that have disappeared. The importance of population biology research for in situ conservation requires both descriptive and hypothesis testing to guide technical improvement and management of landrace populations.

Fusarium head blight (FHB) and stem rust (SR) threaten the sustainability of wheat production worldwide. Fhb1 and Sr2 confer partial durable resistance to FHB and SR, respectively. Despite resistant alleles of both genes are linked in repulsion, lines with Fhb1-Sr2 in coupling were developed at the University of Minnesota, USA. Marker-assisted backcrossing was used to incorporate the coupled Fhb1-Sr2 into four elite INIA-Uruguay spring wheat varieties lacking both genes and expressing different levels of FHB and SR resistance. In each case, the initial cross between the donor line and recurrent parent was backcrossed three times. Genotypes carrying Fhb1-Sr2 were selected using the molecular marker UMN10. In BC3F3 families, retention of Fhb1-Sr2 was further confirmed with the markers SNP3BS-8 and Sr2-ger9 for Fhb1 and Sr2, respectively. BC3F3 homozygous lines contrasting at UMN10, SNP3BS-8 and Sr2-ger9 were obtained to quantify the effect of Fhb1-Sr2 on the resistance to FHB under controlled conditions and to SR under field conditions. After 26 months period, successful introgression of Fhb1-Sr2 into the four cultivars was achieved, representing novel wheat genetic resources. Lines homozygous for the resistant alleles of Fhb1 were significantly more resistant to FHB as reflected by an 18% reduction of average FHB area under the disease progress curve. A significant effect of Sr2 on SR field resistance was observed in lines derived from the most susceptible cultivar ‘Génesis 2375’. The most resistant lines to both diseases are expected to be valuable genetic resources in breeding for durable resistance to FHB and SR.

This study investigated the combining ability, heterosis and heterotic grouping of maize (Zea mays L.) inbred lines to enhance hybrid performance and productivity. Twenty-four hybrids were developed by crossing eight inbred lines with three testers, and their performance was evaluated for two years at Banaras Hindu University's agricultural research farm. Data on yield and yield-attributing traits were collected from selectively centred competitive plants in each row, avoiding border plants to reduce errors. Biometrical techniques, cluster analysis, and statistical tools were employed to measure general combining ability (GCA), specific combining ability (SCA), and standard heterosis, providing insights into hybrid performance. Analysis of variance revealed significant mean square values for GCA and SCA across most traits studied. Various methods were utilized, including SCA effects, HGCAMT (Heterosis Grouping by Combining Ability of Multiple Traits), and HSGCA (Heterotic Grouping based on Specific and General Combining Ability). The study identified HUZM-242 × CML-286 and HUZM-53 × CML-286 as crosses displaying higher grain yield compared to the check line DKC 7074 and exhibiting positive heterosis. The findings offer valuable guidance for maize breeding programmes by accurately identifying heterotic groups, enabling breeders to select inbred lines more likely to produce high-performing hybrids. This targeted selection reduces the number of necessary cross-breeding trials, saving time and resources. Additionally, hybrids derived from crosses between lines from different heterotic groups exhibit superior performance due to higher heterosis. These conclusions support advancements in maize breeding strategies, ultimately contributing to agricultural sustainability through increased productivity, resource efficiency, and economic benefits for farmers.

Exploring the nutritional potential of underutilized legumes such as Dolichos bean (Lablab purpureus L.) is of great significance, particularly, in view of accomplishing the United Nation's Sustainable Development Goal number two, which emphasizes on improving food and nutrition security by 2030. A thorough understanding of genetic variability is crucial for developing biofortified cultivars of Dolichos bean. In this study, the Dolichos bean genotypes represented by pole and bush types (28 bush and 19 pole types) were assessed for genetic variability for Cu, Mn, Fe and Zn contents. Pole type genotypes had higher average contents for all micronutrients except manganese. Among micronutrients, Cu, Fe, Mn and Zn, content ranged from 10.10–19.95, 77.13–331.93, 22.78–46.40 and 42.03–102.85 mg kg−1 in pole type, and 8.2–18.5, 50.8–99.3, 25.65–53.25 and 37.15–63.25 mg kg−1 in bush type beans, respectively. Strong positive correlations between Cu, Fe and Zn concentrations occurred, which indicates the possibility of simultaneous improvement of these nutrients. Pod pigmentation was positively correlated with contents of Fe and Zn. There was an association of micronutrients with yield. The pole genotypes VRSEM-1000, VRDB-01 and VRSEM 109 and bush type genotypes VRBSEM-3, VRBSEM-35 and VRBSEM- 200 are good source of microelements and high yielders. Gene sources with enhanced nutrients may be used as cultivated forms or as input material for breeding nutritionally rich biofortified varieties of bean.

In an effort to control anthracnose disease, one of the major problems that has been faced by farmers, 14 chilli hybrids and their parents were screened phenotypically using the fruit inoculation method under laboratory conditions. Genotypic screening of 14 chilli hybrids and their parents was done by the identified polymorphic markers, HpmsE 051 and HpmsE 082. Based on the phenotypic and genotypic data, chilli hybrids, H1, H2, H3, H4, H6, H7, H8, H9, H11 and H12 were identified as resistant chilli hybrids against anthracnose disease caused by the C. truncatum. Molecular markers, HpmsE 051 and HpmsE 082 could be utilized as polymorphic markers to isolate resistant genotypes against C. truncatum.

In the present study we evaluated a core set of 254 cowpea genotypes for seven pod physical traits and shattering score using a modified weighted average screening system based on random impact assessment. There was substantial variability in all the pod physical traits and shattering score in the cowpea core collection indicating significant diversity of the material in respect of pod traits. Shattering score had a mean value of 5.39 with a range of 0–10. Out of 254 genotypes, 34 were resistant, 83 were moderately resistant, 82 were moderately susceptible and 55 were highly susceptible. Shattering score had significant negative correlation with pod length followed by pod weight, pod breadth, seeds per pod, pod wall weight and pod thickness. PCA concentrated 69.60% variability in the first two principal components with Eigen value of 4.49 for PC1 and 1.07 for PC2, mainly contributed by pod weight, pod length, pod breadth, pod thickness and pod wall weight. The conventional screening methods are based on level of shattering and do not take into account various types of shattering such as fissured, split, twisted or abscised. The present was aimed at identification of shattering resistant genotypes using a modified screening method based on weighted level averages. The study identified several genotypes highly resistant to pod shattering that can be used to develop shattering resistant cowpea varieties for sustainable cowpea farming and highlights the effectiveness of proposed screening method.

Tetraploid wheat species from Ethiopia hold ample genetic variation, which could provide a source for improvement of wheat. A total of 196 Ethiopian tetraploid wheat (Triticum turgidum spp.) accessions, including 174 landraces and 22 improved cultivars, were evaluated at Sinana and Debrezeit to assess morphological variation, genetic advance, heritability and correlation based on 11 phenotypic traits. Except for spike length, highly significant variation (P < 0.001) among genotypes for all traits was observed. The observed mean and range values of the phenotypic traits revealed high variability in the accessions. Phenotypic coefficient of variation (PCV) and genotypic coefficient of variation (GCV) values were high for grain yield, biomass yield and harvest index. Seed yield showed highly significant (P < 0.001) negative correlation with days to booting and days to maturity and positive correlation with all traits. The estimates of heritability (H2) for grain yield and the number of spikelets per spike respectively ranged from 41.78 to 84.62%. The genetic advance as a percentage of mean was low for the number of seeds per spikelet, days to booting and days to maturity; intermediate for plant height, thousand kernel weight and spike length and high for the number of spikelets per spike, the number of effective tillers per plant, grain yield, biomass yield and harvest index, respectively. The number of spikelets per spike gave a high value of genetic advance and heritability implying high genetic gain from its selection.

Tree architecture is an important factor in increasing performance and better garden management of pistachios. In a pistachio breeding programme, the genotypes obtained from five open pollinated populations were evaluated in terms of growth characteristics. Among the evaluated genotypes, ‘Apatiye’ was identified. This genotype has shoots with crouch angle more than 90° and a height of 110 cm. In previous year's shoots, the terminal buds abort and fall in early spring, stimulating more lateral buds to grow (6–7) than other genotypes (3–4). The growth characteristics of ‘Apatiye’ create a valuable potential resource for breeding pistachio cultivars with low alternate bearing, suitable for manual harvesting and pruning management. In addition, ‘Apatiye’ can be used as a suitable genetic marker in the study of heritability of growth habit in pistachio trees for future studies.

Mangrove fan palm is an endemic plant that grows well and has for a long period been related to traditional ceremonies in southern Thailand. It is an endangered plant with a slow growth and is difficult to propagate in mass production. Tissue culture technique can be used to produce a large number of plants within a short time and to preserve in vitro germplasm resulting in the plant not becoming extinct from natural habitats. Thus, the objectives of this research were to study effects of auxins and embryo preparation on somatic embryogenesis. The sterile immature zygotic embryo was cultured on MS medium with different types and concentrations of auxins. The results showed that 1 mg/l dicamba gave the best results in callus induction at 100% and callus diameter at 4.67 mm after 8 weeks of culture. For callus proliferation, callus chopped at 100 times and transferred to 0.1 mg/l dicamba containing oil palm culture medium gave the highest callus diameter at 10.33 mm after 4 weeks of culture and somatic embryos were also produced. Upon transferring somatic embryos to MS medium with 0.2 M sorbitol, a large number of various developmental stages of secondary somatic embryos were induced within 4 weeks. Therefore, the finding of this study could be highlighted that dicamba and chopping callus have an important role to induce callus and somatic embryo. This is the first report achieved on in vitro propagation of this plant and it will be beneficial for genetic conservation and biotechnological applications in the future.

Starch content is an important trait in barley. To evaluate the genetic diversity and identify molecular markers of starch content in barley, 40 cultivated barley genotypes collected from different regions, including genotypes whose starch content is at either the high or low end of the spectrum (15), were used in this study. All the genotypes were re-sequenced by the double-digest-restriction associated DNA sequencing method, and a total of 299,103 single-nucleotide polymorphism (SNP) markers were obtained. The genotypes were divided into four sub-populations based on FASTSTRUCTURE, principal component analysis and neighbour-joining tree analysis. All four sub-populations had a high linkage disequilibrium, especially group 3, whose members were recently bred for malting in the Jiangsu coastal area. The starch content of the barley lines was evaluated during three growing seasons (2014–2017), and the average values of starch content across the three growing seasons at the low and high ends were 51.5 and 55.0%, respectively. The starch content was affected by population structure, the barley in group 2 had a low starch content, while the barley in group 4 had a high starch content. Twenty-six SNP markers were identified as being significantly associated with starch content (P ⩽ 0.001) based on the average values across the three growing seasons using the mixed linear model method. These SNP markers were located on chromosomes 1H and 4H, and were considered loci of qSC1-1 and qSC4-1, respectively. The major identified QTLs for starch content are helpful for further research on carbohydrates and for barley breeding.
